Recognizing translation initiation sites of eukaryotic genes based on the cooperatively scanning model

چکیده
MOTIVATION Translation initiation sites (TISs) of genes are the key points of protein synthesis. Exact recognition of TISs in eukaryotic genes is one of the most important tasks in gene-finding algorithms. However, the task has not been satisfactorily fulfilled up to the present. Here, we propose a cooperatively scanning model for recognizing TISs and the first exons of eukaryotic genes on the basis of the structural characteristics of multi-exon genes. RESULTS The model was employed to cooperatively scan the TISs and 3' splicing sites in eukaryotic genes, and the TISs and the first exons of 132 mammalian gene sequences are identified to evaluate the model. Accuracy of exactly recognizing the TISs and the first exons has been found to amount respectively to 64.4 and 51.5%. We believe that the model will be a useful tool for genome annotation and that it can be easily incorporated into other algorithms to achieve higher accuracy in recognizing TISs and the first exons. The Potential Mechanism of ZFX Involvement in Cell Growth
Background:The zinc-finger X linked (ZFX) gene encodes a transcription factor that acts as a regulator of self-renewal of stem cells. Due to the role of ZFX in cell growth, understanding ZFX protein-protein interactions helps to clarify its proper biological functions in signaling pathways. The aim of this study is to define ZFX protein-protein interactions and the role of ZFX in cell growth. ...
متن کاملPrediction of Eukaryotic Translation Initiation Sites Using Machine Learning
The computational identification of translation initiation sites (TIS) is a major component of every gene prediction system, and is thus of major importance in genome annotation projects. A large number of machine learning methods have been described to identify TIS in transcripts such as mRNA, EST and cDNA sequences. In this regard, most of the prediction methods have focused on recognizing TI...
متن کاملStructure of the Mammalian Ribosomal 43S Preinitiation Complex Bound to the Scanning Factor DHX29
Eukaryotic translation initiation begins with assembly of a 43S preinitiation complex. First, methionylated initiator methionine transfer RNA (Met-tRNAi(Met)), eukaryotic initiation factor (eIF) 2, and guanosine triphosphate form a ternary complex (TC). The TC, eIF3, eIF1, and eIF1A cooperatively bind to the 40S subunit, yielding the 43S preinitiation complex, which is ready to attach to messen...
متن کاملThe Ribosome Scanning Model for Translation Initiation: Implications for Gene Prediction and Full-Length cDNA Detection
Biological signals, such as the start of protein translation in eukaryotic mRNA, are stretches of nucleotides recognized by cellular machinery. There are a variety of techniques for modeling and identifying them. Most of these techniques either assume that the base pairs at each position of the signal are independently distributed, or they allow for limited dependencies among different position...
متن کاملHuman eIF3: from ‘blobology’ to biological insight
Translation in eukaryotes is highly regulated during initiation, a process impacted by numerous readouts of a cell's state. There are many cases in which cellular messenger RNAs likely do not follow the canonical 'scanning' mechanism of translation initiation, but the molecular mechanisms underlying these pathways are still being uncovered. Some RNA viruses such as the hepatitis C virus use hig...
