چکیده

The Centrality-Lethality Hypothesis states that proteins with a higher degree centrality are more likely to be lethal, i.e. proteins involved inmore interactions aremore likely to cause deathwhen knocked off. This proposition gave rise to several new investigations in which stronger associations were obtained for other centrality measures. Most of this previouswork focused on thewell known protein-interaction network of Saccharomyces cerevisiae. In a recent study, however, it was found that degree and betweenness of lethal proteins is significantly above average across 20 different protein-interaction networks. Closeness centrality, on the other hand, did not perform as well. We replicate this study and show that the reported results are due largely to a misapplication of closeness to disconnected networks. A more suitable variant actually turns out to be a better predictor than betweenness and degree in most of the networks. Worse, we find that despite the different theoretical explanations they offer, the performance ranking of centrality indices varies across networks and depends on the somewhat arbitrary derivation of binary network data from unreliable measurements. Our results suggest that the celebrated hypothesis is not supported by data.

Functional centrality: detecting lethality of proteins in protein interaction networks.

Identifying lethal proteins is important for understanding the intricate mechanism governing life. Researchers have shown that the lethality of a protein can be computed based on its topological position in the protein-protein interaction (PPI) network. Performance of current approaches has been less than satisfactory as the lethality of a protein is a functional characteristic that cannot be d...

A Unified IMC based PI/PID Controller Tuning Approach for Time Delay Processes

This paper proposes a new PI/PID controller tuning method within filtered Smith predictor (FSP) configuration in order to deal with various types of time delay processes including stable, unstable and integrating delay dominant and slow dynamic processes. The proposed PI/PID controller is designed based on the IMC principle and is tuned using a new constraint and without requiring any approxima...

Investigation of Network of Proteins Effective in Esophageal, Gastric and Colon Cancers and Determination of Key Common Proteins Using In Silico Method

Introduction: The prevalence of gastrointestinal cancers, especially gastric and colorectal cancers, is increasing. Gastric cancer is the most common gastrointestinal cancer in Iran and the age of esophageal and colon cancers onset has decreased in Iran. Therefore, it is important to study the factors and proteins involved in these cancers. Use of computational tools is an effective way to stud...

Robustness envelopes of networks

We study the robustness of networks under node removal, considering random node failure, as well as targeted node attacks based on network centrality measures. Whilst both of these have been studied in the literature, existing approaches tend to study random failure in terms of average-case behavior, giving no idea of how badly network performance can degrade purely by chance. Instead of consid...
