چکیده

Current ab initio structure-prediction methods are sometimes able to generate families of folds, one of which is native, but are unable to single out the native one due to imperfections in the folding potentials and an inability to conduct thorough explorations of the conformational space. To address this issue, here we describe a method for the detection of statistically significant folds from a pool of predicted structures. Our approach consists of clustering and averaging the structures into representative fold families. Using a metric derived from the root-mean-square distance (RMSD) that is less sensitive to protein size, we determine whether the simulated structures are clustered in relation to a group of random structures. The clustering method searches for cluster centers and iteratively calculates the clusters and their respective centroids. The centroid interresidue distances are adjusted by minimizing a potential constructed from the corresponding average distances of the cluster structures. Application of this method to selected proteins shows that it can detect the best fold family that is closest to native, along with several other misfolded families. We also describe a method to obtain substructures. This is useful when the folding simulation fails to give a total topology prediction but produces common subelements among the structures. We have created a web server that clusters user submitted structures, which can be found at http://bioinformatics.danforthcenter.org/services/scar. c © 2001 John Wiley & Sons, Inc. A computational pathway for bracketing native-like structures fo small alpha helical globular proteins.

Impressive advances in the applications of bioinformatics for protein structure prediction coupled with growing structural databases on one hand and the insurmountable time-scale problem with ab initio computational methods on the other continue to raise doubts whether a computational solution to the protein folding problem--categorized as an NP-hard problem--is within reach in the near future....

Ab initio protein structure prediction results using a simple distance geometry-based method

An approach to ab initio protein tertiary structure prediction based on building and scoring libraries of folds was tested at the CASP3 experiment. We present blind predictions for five helical targets varying in length from 31 to 114 residues. Our method was able to predict most of each structure correctly to about 6 Å Cα root-meansquare deviation (RMSD), with the exception of the largest targ...

Ab initio fold prediction of small helical proteins using distance geometry and knowledge-based scoring functions.

The problem of protein tertiary structure prediction from primary sequence can be separated into two subproblems: generation of a library of possible folds and specification of a best fold given the library. A distance geometry procedure based on random pairwise metrization with good sampling properties was used to generate a library of 500 possible structures for each of 11 small helical prote...

Rosetta in CASP4: progress in ab initio protein structure prediction.

Rosetta ab initio protein structure predictions in CASP4 were considerably more consistent and more accurate than previous ab initio structure predictions. Large segments were correctly predicted (>50 residues superimposed within an RMSD of 6.5 A) for 16 of the 21 domains under 300 residues for which models were submitted. Models with the global fold largely correct were produced for several ta...
