Divergence Time Estimation using BEAST v2.∗ Dating Species Divergences with the Fossilized Birth-Death Process
نویسنده
چکیده
Central among the questions explored in biology are those that seek to understand the timing and rates of evolutionary processes. Accurate estimates of species divergence times are vital to understanding historical biogeography, estimating diversification rates, and identifying the causes of variation in rates of molecular evolution. This tutorial will provide a general overview of divergence time estimation and fossil calibration using a stochastic branching process and relaxed-clock model in a Bayesian framework. The exercise will guide you through the steps necessary for estimating phylogenetic relationships and dating species divergences using the program BEAST v2.∗.

Empirical and Bayesian approaches to fossil-only divergence times: A study across three reptile clades
Estimating divergence times on phylogenies is critical in paleontological and neontological studies. Chronostratigraphically-constrained fossils are the only direct evidence of absolute timing of species divergence. Strict temporal calibration of fossil-only phylogenies provides minimum divergence estimates, and various methods have been proposed to estimate divergences beyond these minimum val...
متن کاملDivergence times and morphological evolution of the subtribe Eritrichiinae (Boraginaceae-Rochelieae) with special reference to Lappula
The subtribe Eritrichiinae belongs to tribe Rochelieae (Borginaceae; Cynoglossoideae) which is composed of about 200 species in five genera including Eritrichium, Lappula, Hackelia, Lepechiniella, and Rochelia. The majority of the species are annual and grow in xeric habitats. The genus Lappula as an arid adapted and the second biggest genus...
متن کاملSpecies relationships and divergence times in beeches: new insights from the inclusion of 53 young and old fossils in a birth-death clock model.
The fossilized birth-death (FBD) model can make use of information contained in multiple fossils representing the same clade, and we here apply this model to infer divergence times in beeches (genus Fagus), using 53 fossils and nuclear sequences for all nine species. We also apply FBD dating to the fern clade Osmundaceae, with about 12 living species and 36 fossils. Fagus nuclear sequences cann...
متن کاملUsing more than the oldest fossils: dating osmundaceae with three Bayesian clock approaches.
A major concern in molecular clock dating is how to use information from the fossil record to calibrate genetic distances from DNA sequences. Here we apply three Bayesian dating methods that differ in how calibration is achieved-"node dating" (ND) in BEAST, "total evidence" (TE) dating in MrBayes, and the "fossilized birth-death" (FBD) in FDPPDiv-to infer divergence times in the royal ferns. Os...
متن کاملThe fossilized birth-death process for coherent calibration of divergence-time estimates.
Time-calibrated species phylogenies are critical for addressing a wide range of questions in evolutionary biology, such as those that elucidate historical biogeography or uncover patterns of coevolution and diversification. Because molecular sequence data are not informative on absolute time, external data--most commonly, fossil age estimates--are required to calibrate estimates of species dive...
