Tackling the Protein Folding Problem by a Generalized-Ensemble Approach with Tsallis Statistics

چکیده
We review uses of Tsallis statistical mechanics in the protein folding problem. Monte Carlo simulated annealing algorithm and generalized-ensemble algorithm with both Monte Carlo and stochastic dynamics algorithms are discussed. Simulations by these algorithms are performed for a penta peptide, Met-enkephalin. In particular, for generalized-ensemble algorithms, it is shown that from only one simulation run one can nd the global-minimum-energy conformation and obtain probability distributions in canonical ensemble for a wide temperature range, which allows the calculation of any thermodynamic quantity as a function of temperature.

All-Atom Protein-Folding Simulations in Generalized-Ensembles
Because a protein is only functional if it folds into its characteristic shape, it is important to understand how the structure and the function of proteins emerge from their sequence of amino acids (the monomers of the linear chain that builds up a protein). Such knowledge could not only lead to the de novo design of proteins that serve as novel drugs with customized properties, but also to a ...
متن کاملOn the fractal dimension of orbits compatible with Tsallis statistics
In a previous paper (1) it was shown how, for a dynamical system, the probability distribution function of the sojourn–times in phase–space, defined in terms of the dynamical orbits (up to a given observation time), induces unambiguously a statistical ensemble in phase–space. In the present paper it is shown which is the p.d.f. of the sojourn–times corresponding to a Tsallis ensemble (this, by ...
متن کاملFree-energy landscapes of proteins in solution by generalized-ensemble simulations.
Free-energy landscapes of proteins in solution are essential for understanding molecular mechanism of protein folding, stability, and dynamics. Because of the multiple-minima problem (or quasi-ergodicity problem), the conventional molecular dynamics or Monte Carlo methods cannot provide the landscapes accurately at low temperatures. By contrast, the simulations based on the generalized-ensemble...

We link, by means of a semiclassical approach, the fractional statistics of particles obeying the Haldane exclusion principle to the Tsallis statistics and derive a generalized quantum entropy and its associated statistics. PACS number(s): 05.20.-y, 05.30.-d, 05.40.+j, 05.60.+w The generalized non-extensive statistics and the fractional exclusion statistics have excited great interest because o...
متن کاملFluctuation of energy in the generalized thermostatistics
We calculate the fluctuation of the energy of a system in Tsallis statistics following the finite heat bath canonical ensemble approach. We obtain this fluctuation as the second derivative of the logarithm of the partition function plus an additional term. We also find an explicit expression for the relative fluctuation as related to the number of degrees of freedom of the bath and the composit...
