چکیده

In spite of its biomedical relevance, polyproline recognition is still not fully understood. The disagreement between the current description of SH3 (Src homology 3) complexes and their thermodynamic behaviour calls for a revision of the SH3-binding paradigm. Recently, Abl-SH3 was demonstrated to recognize its ligands by a dual binding mechanism involving a robust network of water-mediated hydrogen bonds that complements the canonical hydrophobic interactions. The systematic analysis of the SH3 structural database in the present study reveals that this dual binding mode is universal to SH3 domains. Tightly bound buried-interfacial water molecules were found in all SH3 complexes studied mediating the interaction between the peptide ligand and the domain. Moreover, structural waters were also identified in a high percentage of the free SH3 domains. A detailed analysis of the pattern of water-mediated interactions enabled the identification of conserved hydration sites in the polyproline-recognition region and the establishment of relationships between hydration profiles and the sequence of both ligands and SH3 domains. Water-mediated interactions were also systematically observed in WW (protein-protein interaction domain containing two conserved tryptophan residues), UEV (ubiquitin-conjugating enzyme E2 variant) and EVH-1 [Ena/VASP (vasodilator-stimulated phosphoprotein) homology 1] structures. The results of the present study clearly indicate that the current description of proline-rich sequence recognition by protein-protein interaction modules is incomplete and insufficient for a correct understanding of these systems. A new binding paradigm is required that includes interfacial water molecules as relevant elements in polyproline recognition.

Quantifying Intramolecular Binding in Multivalent Interactions: A Structure-Based Synergistic Study on Grb2-Sos1 Complex

Numerous signaling proteins use multivalent binding to increase the specificity and affinity of their interactions within the cell. Enhancement arises because the effective binding constant for multivalent binding is larger than the binding constants for each individual interaction. We seek to gain both qualitative and quantitative understanding of the multivalent interactions of an adaptor pro...

An Experimental Investigation of Water Effects on Asphaltene Surface Behavior through Interfacial Tension Measurements

As a physiochemical property, asphaltenes are known to be one the most surface active compounds in crude oil. Due to such property, their behavior is most probably influenced by fluid-fluid interactions at the contact surface (interface). Potentially and naturally, in most cases, water is in contact with crude oil and is co-produced with it as well. Considering that asphaltene molecules are pol...

Free-energy calculations of the interactions of helical poly(L-proline) with water.

Conformational energies, consisting of nonbonded and electrostatic interactions, have been calculated for poly(L-proline) I and II helices, of six-residues length, with a water molecule hydrogen-bonded to each imide group. For polyproline I, the Traub-Shmueli prolyl-ring geometry was used, whereas for polyproline II, calculations were done for the 2 ring geometries of Leung and Marsh and, in so...

Unusual binding properties of the SH3 domain of the yeast actin-binding protein Abp1: structural and functional analysis.

Abp1p is an actin-binding protein that plays a central role in the organization of Saccharomyces cerevisiae actin cytoskeleton. By a combination of two-hybrid and phage-display approaches, we have identified six new ligands of the Abp1-SH3 domain. None of these SH3-mediated novel interactions was detected in recent all genome high throughput protein interaction projects. Here we show that the S...

SH3 Domain Tyrosine Phosphorylation – Sites, Role and Evolution

BACKGROUND SH3 domains are eukaryotic protein domains that participate in a plethora of cellular processes including signal transduction, proliferation, and cellular movement. Several studies indicate that tyrosine phosphorylation could play a significant role in the regulation of SH3 domains. RESULTS To explore the incidence of the tyrosine phosphorylation within SH3 domains we queried the P...
