چکیده

Histone modifications provide an important layer of gene regulation in eukaryotes. In this paper, we propose an approach that identifies the histone modification patterns most relevant for specific biological functions, such as flowering in plants. We first propose a new pattern scoring method, which evaluates the importance of each combinatorial pattern of histone modifications; this is used along with logistic regression, Support Vector Machines, and naive Bayesian classifier algorithms to predict gene functions. This approach is shown to be successful in inferring significant patterns verified by independent gene function data, outperforming other pattern scores used in current histone modification analysis research. keywords: Histone modification, gene expression, predicting biological function

Enhancement on the predictive power of the prediction model for human genomic DNA methylation

DNA methylation is an important type of epigenetic modification that plays an instrumental role in organogenesis, cellular differentiation, suppression of deleterious elements, and carcinogenesis. In addition to the experimentbased approaches, computational prediction provides guidance in an effective, fast and cheap way to the genomewide DNA methylation profiling. In this paper, we describe th...

Profiling Analysis of Histone Modifications and Gene Expression in Lewis Lung Carcinoma Murine Cells Resistant to Anti-VEGF Treatment

Tumor cells become resistant after long-term use of anti-VEGF (vascular endothelial growth factor) agents. Our previous study shows that treatment with a VEGF inhibitor (VEGF-Trap) facilitates to develop tumor resistance through regulating angiogenesis-related genes. However, the underlying molecular mechanisms remain elusive. Histone modifications as a key epigenetic factor play a critical rol...

Effects of Major Epigenetic Factors on Systemic Lupus Erythematosus

The pathogenesis of systemic lupus erythematosus (SLE) is influenced by both genetic factors and epigenetic modifications; the latter is a result of exposure to various environmental factors. Epigenetic modifications affect gene expression and alter cellular functions without modifying the genomic sequences. CpG-DNA methylation, histone modifications, and miRNAs are the main epigenetic factors ...

Change Point Analysis of Histone Modifications Reveals Epigenetic Blocks Linking to Physical Domains.

Histone modification is a vital epigenetic mechanism for transcriptional control in eukaryotes. High-throughput techniques have enabled whole-genome analysis of histone modifications in recent years. However, most studies assume one combination of histone modification invariantly translates to one transcriptional output regardless of local chromatin environment. In this study we hypothesize tha...

O-5: Reprogramming of Paternal DNA Methylome during Spermiogenesis

Background Chromatin of male and female gametes undergoes a number of reprogramming events during the transition from germ cell to embryonic developmental programs in the zygote. This process involves reorganisation of the patterns of 5-methylcytosine (5mC), a DNA modification associated with regulation of gene activity. Notably, both maternal and paternal genomes undergo Tet3-dependent oxidati...
