BLASTing proteomes, yielding phylogenies

چکیده
We develop a procedure called RiPE (Retrieval-induced Phylogeny Environment) that automatically performs an evolutionary analysis of a protein (sub)family, (i) by retrieving the relevant sequences via a homology search, (ii) by using the search report to construct the alignment using only homologous subsequences (taking into account their neighborhood with a low chance of homology), (iii) by realigning, and (iv) by generating phylogenetic trees based on the alignment. In a first implementation of our scheme, we start with the available proteome data of model organisms, perform a PSI-BLAST search, use MView to convert hits into a multiple alignment, and perform realignment and tree building. As a test case, we have investigated the human ABC transporters of the subfamily G, starting with the five known human ABCG transporters. Our method retrieved homologous sequences not previously analyzed, generating a tree that is more plausible and better supported than previously published trees. The RiPE 0.1 prototype is available at the RiPE website, http://ifg-izkf.uni-muenster.de/fuellen/RiPE/ripe.html.

Origin and Evolution of Protein Fold Designs Inferred from Phylogenomic Analysis of CATH Domain Structures in Proteomes
The spatial arrangements of secondary structures in proteins, irrespective of their connectivity, depict the overall shape and organization of protein domains. These features have been used in the CATH and SCOP classifications to hierarchically partition fold space and define the architectural make up of proteins. Here we use phylogenomic methods and a census of CATH structures in hundreds of g...
متن کاملCo-expression of statistically over-represented peptides in proteomes: a key to phylogeny ?
It is proposed that the co-expression of statistically significant motifs among the sequences of a proteome is a phylogenetic trait. From the co-expression matrix of such motifs in a group of prokaryotic proteomes a suitable definition of a phylogenetic distance is introduced and the corresponding distance matrix between proteomes is constructed. From the distance matrix a phylogenetic tree is ...
متن کاملOrigins and evolution of modern biochemistry: insights from genomes and molecular structure.
The survey of components in living systems at different levels of organization enables an evolutionary exploration of patterns and processes in macromolecules, networks, and genomic repertoires. Here we discuss how phylogenetic strategies that generate intrinsically rooted phylogenies impact the evolutionary study of RNA and protein components of the macromolecular machinery that is responsible...
متن کاملOptimization of Drilling Layouts Based on Controlled Presplitting Blasting through Strata for Gas Drainage in Coal Roadway Strips
The controlled presplitting blasting technique is widely used in mining engineering to improve the permeability and gas extraction efficiency of coal seams. One of the key factors is the appropriate arrangement of the blasting and drainage holes, which can help improve the gas drainage quantity. To optimize the drilling layout to enhance gas-drainage efficiency, a series of controlled presplitt...
متن کاملAn Analysis of the Results of Trial Blasting of Site Development Project in the Volcanic Island
Trial blasting is conducted to identify the characteristics of the blasting of the applicable ground before production blasting and to investigate various problems posed by blasting. The methods and pattern of production blasting are determined based on an analysis of the results of trial blasting. The bedrock in Jeju Island, South Korea is formed through the volcanic activities unlike the inla...
