چکیده

Introduction Research on membrane trafficking has generated many key insights into the molecular machinery of individual events. However, comprehensive and quantitative models that describe membrane trafficking in a mammalian cell as one system are lacking. The main workhorses to discover these pathways in this research are mammalian viruses, which have co-evolved with mammalian cells and, therefore, know all the entry routes and organelles constituting the endocytic membrane system. Viruses are easily visualized and followed by means of various light microscopy techniques. In addition, successful infectious entry is an easy and robust readout for high-throughput screens. A High-Throughput Assay for siRNA-Based Circadian Screens in Human U2OS Cells

The advent of siRNA-based screens has revolutionized the efficiency by which functional components of biological processes are identified. A notable exception has been the field of mammalian circadian rhythms. Here, we outline a medium- to high-throughput siRNA-based approach that, in combination with real-time bioluminescence measurement of a circadian reporter gene, can be utilized to elucida...

qPCR Identification of Genes Involved in Apoptosis and Cell Cycle Regulation

Introduction Systematic high-throughput functional genomic screens with the targeted silencing of genes by the introduction of small interfering RNA (siRNA) have emerged as an extremely powerful tool for analysis of biological functions. Such screens commonly result in a huge amount of “hits”, genes that potentially play a role in the specific biological function being investigated. However, it...

Automated Analysis of siRNA Screens of Virus Infected Cells Based on Immunofluorescence Microscopy

We present an image analysis approach as part of a highthroughput microscopy screening system based on cell arrays for the identification of genes involved in Hepatitis C and Dengue virus replication. Our approach comprises: cell nucleus segmentation, quantification of virus replication level in cells, localization of regions with transfected cells, cell classification by infection status, and ...

A 1,536-well ultra-high-throughput siRNA screen to identify regulators of the Wnt/beta-catenin pathway.

High-throughput siRNA screens are now widely used for identifying novel drug targets and mapping disease pathways. Despite their popularity, there remain challenges related to data variability, primarily due to measurement errors, biological variance, uneven transfection efficiency, the efficacy of siRNA sequences, or off-target effects, and consequent high false discovery rates. Data variabili...

A Direct Phenotypic Comparison of siRNA Pools and Multiple Individual Duplexes in a Functional Assay

BACKGROUND RNAi is a prominent tool for the identification of novel regulatory elements within complex cellular pathways. In invertebrates, RNAi is a relatively straightforward process, where large double-stranded RNA molecules initiate sequence-specific transcript destruction in target cells. In contrast, RNAi in mammalian cell culture assays requires the delivery of short interfering RNA dupl...
