چکیده

We developed a user friendly software tool to identify the potential binding sites of any regulatory protein based on Shannon relative entropy method. Known DtxR binding sites of Corynebacterium diphtheriae (C. diphtheriae) were used to generate a position specific reference profile for DtxR which was used to identify the potential DNA binding sites within the upstream sequences of Corynebacterium glutamicum (C. glutamicum) genes. In addition, DtxR regulated operons were also identified taking into account the predicted DtxR regulatory sites and Rhoindependent transcription termination sites. The analysis predicted the binding sites upstream to a number of genes/operons which code for proteins involved in hemolysis and haemin transport. The analysis also predicts the binding sites upstream to genes that are involved in iron storage and oxidative stress defense including ferritin, starvation inducible DNA binding protein (Dps) and a homologue of endonuclease VIII (Nei). Both Dps and Nei homologue could be involved in controlling ferrous iron induced DNA damage. Where b refers to each of the possible base (A, T, G, C), fb,i is observed frequency of each base at the position i and qi is frequency of base b in the genome sequence. The contribution of each base to the positional Shannon relative entropy was calculated by multiplying each base frequency with positional Shannon relative entropy.

The DtxR regulon of Corynebacterium glutamicum.

Previous studies with Corynebacterium diphtheriae and Mycobacterium species revealed that the transcriptional regulator DtxR and its ortholog IdeR play a central role in the control of iron metabolism. In the present work, we used genome-based approaches to determine the DtxR regulon of Corynebacterium glutamicum, a nonpathogenic relative of C. diphtheriae. First, global gene expression of a dt...

Short Communication: Diphtheria Toxin Repressor (dtxR) Gene-based Genetic Diversity of Corynebacterium diphtheriae isolated in Jakarta, Indonesia, 2018-2019

Background and Objective: In Indonesia, diphtheria cases caused by Corynebacterium diphtheriae are still occurring until today. One of the causes is probably the diphtheria toxin repressor (dtxR) gene which influences toxin expression. Therefore, in this study the characterization of the gene was performed to determine the mutations that affect the DtxR protein.   Methods: The dtxR genes of ...

Metal stoichiometry and functional studies of the diphtheria toxin repressor.

Diphtheria toxin repressor (DtxR) is a transition metal ion-activated repressor in Corynebacterium diphtheriae. DtxR is an iron sensor; metal-bound DtxR represses transcription of genes downstream of the tox operator. Wild-type DtxR [DtxR(wt)] and several mutant forms were overexpressed and purified from Escherichia coli. DtxR was isolated without bound metal. Metal reconstitution gave a bindin...

Comparative genomics of DtxR family regulons for metal homeostasis in Archaea.

The DtxR family consists of metal-dependent transcription factors (DtxR-TFs) that regulate the expression of genes involved in metal homeostasis in the cell. The majority of characterized DtxR-TFs belong to Bacteria. In the current work, we applied a comparative genomics approach to predict DNA-binding sites and reconstruct regulons for DtxR-TFs in Archaea. As a result, we inferred 575 candidat...

Determination of the minimal essential nucleotide sequence for diphtheria tox repressor binding by in vitro affinity selection.

The expression of diphtheria toxin in lysogenic toxigenic strains of Corynebacterium diphtheriae is controlled by the heavy metal ion-activated regulatory protein DtxR. In the presence of divalent heavy metal ions, DtxR specifically binds to the diphtheria tox operator and protects a 27-bp interrupted palindromic sequence from DNase I digestion. To determine the consensus DNA sequence for DtxR ...
