Asymmetry in RNA pseudoknots: observation and theory
نویسندگان
چکیده
RNA can fold into a topological structure called a pseudoknot, composed of non-nested double-stranded stems connected by single-stranded loops. Our examination of the PseudoBase database of pseudoknotted RNA structures reveals asymmetries in the stem and loop lengths and provocative composition differences between the loops. By taking into account differences between major and minor grooves of the RNA double helix, we explain much of the asymmetry with a simple polymer physics model and statistical mechanical theory, with only one adjustable parameter.

PseudoViewer: automatic visualization of RNA pseudoknots
MOTIVATION Several algorithms have been developed for drawing RNA secondary structures, however none of these can be used to draw RNA pseudoknot structures. In the sense of graph theory, a drawing of RNA secondary structures is a tree, whereas a drawing of RNA pseudoknots is a graph with inner cycles within a pseudoknot as well as possible outer cycles formed between a pseudoknot and other stru...
متن کاملAbundance of pseudoknots: theory and observation
The pseudoknot fold is often seen in auto-catalytic RNA and in viruses. The relative probabilities of different pseudoknot folds predicted by a statistical-mechanical theory is consonant with a database of known folds. We extend that result to estimate the abundance of pseudoknot folds in RNA sequences, finding approximately 1 pseudoknot per 40,000 nucleotides. This theoretical probability dens...
متن کاملPredicting structures and stabilities for H-type pseudoknots with interhelix loops.
RNA pseudoknots play a critical role in RNA-related biology from the assembly of ribosome to the regulation of viral gene expression. A predictive model for pseudoknot structure and stability is essential for understanding and designing RNA structure and function. A previous statistical mechanical theory allows us to treat canonical H-type RNA pseudoknots that contain no intervening loop betwee...
متن کاملGrammatically Modeling and Predicting RNA Secondary Structures
Tree Adjunct Grammar for RNA (TAG 2 RNA ) is a new grammatical device to model RNA secondary structures including pseudoknots. An e cient parsing algorithm for this grammar is developed, and applied to some computational problems concerning RNA secondary structures. With this parser, we rst try to predict secondary structures of RNA sequences which are known to form pseudoknots structures, and ...
متن کاملPredicting loop-helix tertiary structural contacts in RNA pseudoknots.
Tertiary interactions between loops and helical stems play critical roles in the biological function of many RNA pseudoknots. However, quantitative predictions for RNA tertiary interactions remain elusive. Here we report a statistical mechanical model for the prediction of noncanonical loop-stem base-pairing interactions in RNA pseudoknots. Central to the model is the evaluation of the conforma...
