T-REX: reconstructing and visualizing phylogenetic trees and reticulation networks
نویسنده
چکیده
UNLABELLED T-REX (tree and reticulogram reconstruction) is an application to reconstruct phylogenetic trees and reticulation networks from distance matrices. The application includes a number of tree fitting methods like NJ, UNJ or ADDTREE which have been very popular in phylogenetic analysis. At the same time, the software comprises several new methods of phylogenetic analysis such as: tree reconstruction using weights, tree inference from incomplete distance matrices or modeling a reticulation network for a collection of objects or species. T-REX also allows the user to visualize obtained tree or network structures using Hierarchical, Radial or Axial types of tree drawing and manipulate them interactively. AVAILABILITY T-REX is a freeware package available online at: http://www.fas.umontreal.ca/biol/casgrain/en/labo/t-rex

متن کاملConstructing a Smallest Refining Galled Phylogenetic Network
Reticulation events occur frequently in many types of species. Therefore, to develop accurate methods for reconstructing phylogenetic networks in order to describe evolutionary history in the presence of reticulation events is important. Previous work has suggested that constructing phylogenetic networks by merging gene trees is a biologically meaningful approach. This paper presents two new ef...
متن کاملInferring reticulate evolution networks from consensus gene trees
Motivation: A major unresolved problem in phylogeny is to reconstruct the evolutionary history of a set of species when it cannot be modeled by a simple tree. When a reticulation event, such as hybrid speciation or horizontal transfer, occurs, separate regions of a species’ genetic data may evolve along different trees. Our approach uses the gene trees for each region to solve the inverse probl...
متن کاملAlgorithmic Strategies for Estimating the Amount of Reticulation from a Collection of Gene Trees
Phylogenetic networks have emerged as a unifying evolutionary model of both vertical and horizontal inheritance. A major approach for reconstructing such networks is to reconcile gene trees that are reconstructed from various genomic regions. The Subtree Prune and Regraft (SPR) operation has been used to obtain lower bound estimates of the number of reticulation events from a pair of trees. How...
متن کاملAnalyzing and reconstructing reticulation networks under timing constraints.
Reticulation networks are now frequently used to model the history of life for various groups of species whose evolutionary past is likely to include reticulation events such as horizontal gene transfer or hybridization. However, the reconstructed networks are rarely guaranteed to be temporal. If a reticulation network is temporal, then it satisfies the two biologically motivated timing constra...
