چکیده

Genome-wide protein-protein interaction (PPI) data are readily available thanks to recent breakthroughs in biotechnology. However, PPI networks of extant organisms are only snapshots of the network evolution. How to infer the whole evolution history becomes a challenging problem in computational biology. In this paper, we present a likelihoodbased approach to inferring network evolution history from the topology of PPI networks and the duplication relationship among the paralogs. Simulations show that our approach outperforms the existing ones in terms of the accuracy of reconstruction. Moreover, the growth parameters of several real PPI networks estimated by our method are more consistent with the ones predicted in literature.

Reconstruction of ancestral protein interaction networks for the bZIP transcription factors.

As whole-genome protein-protein interaction datasets become available for a wide range of species, evolutionary biologists have the opportunity to address some of the unanswered questions surrounding the evolution of these complex systems. Protein interaction networks from divergent organisms may be compared to investigate how gene duplication, deletion, and rewiring processes have shaped the e...

Multi-layer Clustering Topology Design in Densely Deployed Wireless Sensor Network using Evolutionary Algorithms

Due to the resource constraint and dynamic parameters, reducing energy consumption became the most important issues of wireless sensor networks topology design. All proposed hierarchy methods cluster a WSN in different cluster layers in one step of evolutionary algorithm usage with complicated parameters which may lead to reducing efficiency and performance. In fact, in WSNs topology, increasin...

Predicting protein interactions via parsimonious network history inference

MOTIVATION Reconstruction of the network-level evolutionary history of protein-protein interactions provides a principled way to relate interactions in several present-day networks. Here, we present a general framework for inferring such histories and demonstrate how it can be used to determine what interactions existed in the ancestral networks, which present-day interactions we might expect t...

Conservation and topology of protein interaction networks under duplication-divergence evolution.

Genomic duplication-divergence processes are the primary source of new protein functions and thereby contribute to the evolutionary expansion of functional molecular networks. Yet, it is still unclear to what extent such duplication-divergence processes also restrict by construction the emerging properties of molecular networks, regardless of any specific cellular functions. We address this que...
