چکیده

Multiple Sequence Alignment is one of the most fundamental problems in computational molecular biology. The running time of the best known scheme for finding an optimal alignment, based on dynamic programming, increases exponentially with large number of input sequences. Hence, many approximation algorithms are suggested for the problem. Most of the bounded error approximation multiple sequence alignment algorithms developed for different objective functions use center star method which takes most of the overall running time in the above algorithms. Hence, there is a need to develop efficient parallel algorithm to speed up the solution of this time consuming problem. This paper presents a parallel centre star algorithm featuring a coarse grained parallelization approach. It is suitably implemented in SMP cluster using MPI library functions, which is the main architecture of current cluster systems. Results show that the proposed method offers an efficient way of getting the centre string to be used for large-scale multiple sequence alignment.

Analysis of Parallel Algorithms on SMP Node and Cluster of Workstations Using Parallel Programming Models with New Tile-based Method for Large Biological Datasets

Sequence alignment is an important tool for describing the relationships between DNA sequences. Many sequence alignment algorithms exist, differing in efficiency, in their models of the sequences, and in the relationship between sequences. The focus of this study is to obtain an optimal alignment between two sequences of biological data, particularly DNA sequences. The algorithm is discussed wi...

An Application of the ABS LX Algorithm to Multiple Sequence Alignment

We present an application of ABS algorithms for multiple sequence alignment (MSA). The Markov decision process (MDP) based model leads to a linear programming problem (LPP), whose solution is linked to a suggested alignment. The important features of our work include the facility of alignment of multiple sequences simultaneously and no limit for the length of the sequences. Our goal here is to ...

HAlign: Fast multiple similar DNA/RNA sequence alignment based on the centre star strategy

MOTIVATION Multiple sequence alignment (MSA) is important work, but bottlenecks arise in the massive MSA of homologous DNA or genome sequences. Most of the available state-of-the-art software tools cannot address large-scale datasets, or they run rather slowly. The similarity of homologous DNA sequences is often ignored. Lack of parallelization is still a challenge for MSA research. RESULTS W...
