چکیده

This paper provides an overview and a tutorial of molecular clock dating using MrBayes, which is a software for Bayesian inference of phylogeny. Two modern approaches, total-evidence dating and node dating, are demonstrated using a dataset of Hymenoptera with molecular sequences and morphological characters. The similarity and difference of the two methods are compared and discussed. Besides, a non-clock analysis is performed on the same dataset to compare with the molecular clock dating analyses.

Dating placentalia: Morphological clocks fail to close the molecular fossil gap

Dating the origin of Placentalia has been a contentious issue for biologists and paleontologists. Although it is likely that crown-group placentals originated in the Late Cretaceous, nearly all molecular clock estimates point to a deeper Cretaceous origin. An approach with the potential to reconcile this discrepancy could be the application of a morphological clock. This would permit the direct...

Dating divergence of Polystigma and other Sordariomycetes

Studies on the evolutionary history of ascomycetes in terms of time scale will help to understand historical patterns that shape their biodiversity. Until now most of dating studies of ascomycetes have focused on major events in fungal evolution but not on divergence events within smaller groups of fungi e.g. within Sordariomycetes. We used molecular dating to estimate the time of separation of...

Comparison of different strategies for using fossil calibrations to generate the time prior in Bayesian molecular clock dating

Fossil calibrations are the utmost source of information for resolving the distances between molecular sequences into estimates of absolute times and absolute rates in molecular clock dating analysis. The quality of calibrations is thus expected to have a major impact on divergence time estimates even if a huge amount of molecular data is available. In Bayesian molecular clock dating, fossil ca...

Using more than the oldest fossils: Dating Osmundaceae by three Bayesian clock approaches

A major concern in molecular clock dating is how to use information from the fossil record to calibrate genetic distances from DNA sequences. Here we apply three Bayesian dating methods that differ in how calibration is achieved—‘node dating’ (ND) in BEAST, ‘total evidence’ (TE) dating in MrBayes, and the ‘fossilised birth-death’ (FBD) in FDPPDiv—to infer divergence times in the Osmundaceae or ...

Using more than the oldest fossils: dating osmundaceae with three Bayesian clock approaches.

A major concern in molecular clock dating is how to use information from the fossil record to calibrate genetic distances from DNA sequences. Os...
