Identifiability of the Gtr+γ Model of Molecular Evolution

چکیده
Inference of evolutionary trees and rates from biological sequences is commonly performed using models of character change that incorporate rate variation across sites. Though an incorrect proof of the identifiability of the GTR+Γ+I model has been published, very little has been rigorously established concerning the identifiability of the models currently in common use in data analysis. Here we prove that the GTR+Γ model is identifiable for generic parameters, and for all parameter choices in the case of 4-state (DNA) models. This is the first proof of identifiability of a phylogenetic model with a continuous distribution of rate classes.

Identifiability of a Markovian model of molecular evolution with Gamma-distributed rates
Inference of evolutionary trees and rates from biological sequences is commonly performed using continuous-time Markov models of character change. The Markov process evolves along an unknown tree while observations arise only from the tips of the tree. Rate heterogeneity is present in most real data sets and is accounted for by the use of flexible mixture models where each site is allowed its o...
متن کاملParameter Identifiability Issues in a Latent Ma- rkov Model for Misclassified Binary Responses
Medical researchers may be interested in disease processes that are not directly observable. Imperfect diagnostic tests may be used repeatedly to monitor the condition of a patient in the absence of a gold standard. We consider parameter identifiability and estimability in a Markov model for alternating binary longitudinal responses that may be misclassified. Exactly ...
متن کاملComplex Models of Sequence Evolution Require Accurate Estimators as Exemplified with the Invariable Site plus Gamma Model.
The invariable site plus Γ model is widely used to model rate heterogeneity among alignment sites in maximum likelihood and Bayesian phylogenetic analyses. The proof that the invariable site plus continuous Γ model is identifiable (model parameters can be inferred correctly given enough data) has increased the creditability of its application to phylogeny reconstruction. However, most phylogene...
متن کاملFitting nonstationary general-time-reversible models to obtain edge-lengths and frequencies for the barry-hartigan model.
Among models of nucleotide evolution, the Barry and Hartigan (BH) model (also known as the General Markov Model) is very flexible as it allows separate arbitrary substitution matrices along edges. For a given tree, the estimates of the BH model are a set of joint probability matrices, each giving the pairwise frequencies of nucleotides at the ends of the edge. We have previously shown that, due...

Background and Aim: Increasing patient demands for esthetic, put the root coverage procedures in particular attention. Periodontal regeneration with GTR based root coverage methods is the most common treatment used. The purpose of this study was to compare guided tissue regeneration (GTR) with collagen membrane and a bone graft, with sub-epithelial connective tissue graft (SCTG), in treatment o...
