Predicting Flavin and Nicotinamide Adenine Dinucleotide-Binding Sites in Proteins Using the Fragment Transformation Method
نویسندگان
چکیده
We developed a computational method to identify NAD- and FAD-binding sites in proteins. First, we extracted from the Protein Data Bank structures of proteins that bind to at least one of these ligands. NAD-/FAD-binding residue templates were then constructed by identifying binding residues through the ligand-binding database BioLiP. The fragment transformation method was used to identify structures within query proteins that resembled the ligand-binding templates. By comparing residue types and their relative spatial positions, potential binding sites were identified and a ligand-binding potential for each residue was calculated. Setting the false positive rate at 5%, our method predicted NAD- and FAD-binding sites at true positive rates of 67.1% and 68.4%, respectively. Our method provides excellent results for identifying FAD- and NAD-binding sites in proteins, and the most important is that the requirement of conservation of residue types and local structures in the FAD- and NAD-binding sites can be verified.

Structures of Escherichia coli NAD synthetase with substrates and products reveal mechanistic rearrangements.
Nicotinamide adenine dinucleotide synthetases (NADS) catalyze the amidation of nicotinic acid adenine dinucleotide (NAAD) to yield the enzyme cofactor nicotinamide adenine dinucleotide (NAD). Here we describe the crystal structures of the ammonia-dependent homodimeric NADS from Escherichia coli alone and in complex with natural substrates and with the reaction product NAD. The structures disclo...

Salinity as one of the most important stresses disturbs favorable growth conditions of the plants leading to several metabolic disorders such as reactive oxygen species (ROS). Monodehydroascorbate reductase (MDHAR) with FAD (Flavin adenine dinucleotide) co-factor is one of the key enzymes in Glutathione-ascorbate pathway which reduces monodehydroascorbate (MDHA) radicals. In this study MDHAR ge...
متن کاملVerifying of Participation of Nitric Oxide in Morphine Place Conditioning in the Rat Medial Septum Using Nicotinamide Adenine Dinucleotide Phosphate-Diaphorase (NADPH-d)
Background: Role of nitric oxide (NO) in morphine-induced conditioned place preference (CPP) has already been proposed in the rat medial septum (MS), but no molecular evidence has been provided to clear this fact. Methods: Effects of intraseptal injections of L-arginine and/or NG-nitro-L-arginine methyl ester (L-NAME) on morphine place conditioning in Wistar rats were examined. Morphine (2.5-7....
متن کاملNitric oxide signalling in insects.
The gas, nitric oxide (NO), was first described as a second messenger molecule at least a decade ago; since then, research into mechanisms of intracellular generation of NO and of the functional role of the NO signalling pathway has generated thousands of research papers, many reviews and a Nobel Prize. This reflects the fundamental importance of NO and its signalling processes in biology and m...

3. One mole of the apoenzyme, molecular weight 36,000, will bind 1 mole of flavin mononucleotide, 2 moles of flavin adenine dinucleotide, or 1 of each when presented with them at equal concentrations. Two flavin-binding sites are present; one is common to both flavins and is catalytically active. The other is specific for flavin adenine dinucleotide and is not involved in catalysis. Equal conce...
