چکیده

Many cellular functions are carried out by proteins that are bound together in multiprotein complexes. The binding between two highly flexible proteins to form homodimers is studied here using energy landscape theory and simulations based on a perfectly funneled energy landscape. With the aim to survey the range of binding mechanisms, two sets of homodimers were selected based on the experimental knowledge of whether stable monomers are needed for binding to take place. We find that the binding mechanism can be predicted based on the structure of the complex subunits alone. On average, the theory predicts a lower stability for subunits that are less compact and less hydrophobic, indicating, in agreement with their experimental classification, that their folding will be coupled to their binding. On the other hand, when a monomeric intermediate is experimentally found, the predicted stability of the monomers is comparable to that of known folded proteins. Furthermore, when dimerization is coupled to monomer folding, the interface is

DFT Application to the Analysis of Quadrupole Coupling Constant of Aluminum Methyl Chloride Dimers

The analysis of the 27Al and 35Cl quadrupole coupling parameters of aluminum methyl chloride dimers were carried out on the basis of the density functional theory (DFT). The available experimental values of quarupole coupling constants were compared with their calculated ones. In this investigation, the correlations were made between calculated 27Al and 35Cl nuclear quadrupole coupling constant...

DFT study of dimers of dimethyl sulfoxide in gas phase

Density functional (DFT) calculations at M05-2x/aug-cc-pVDZ level were used to analyze the interactions between dimethyl sulfoxide (DMSO) dimers. The structures obtained have been analyzed with the Atoms in Molecules (AIMs) and Natural Bond Orbital (NBO) methodologies. Four minima were located on the potential energy surface of the dimers. Three types of interactions are observed, CH•••O, CH•••...

Protein misfolding occurs by slow diffusion across multiple barriers in a rough energy landscape.

The timescale for the microscopic dynamics of proteins during conformational transitions is set by the intrachain diffusion coefficient, D. Despite the central role of protein misfolding and aggregation in many diseases, it has proven challenging to measure D for these processes because of their heterogeneity. We used single-molecule force spectroscopy to overcome these challenges and determine...

Experimental evidence for membrane-mediated protein-protein interaction.

Membrane proteins diffuse within the membrane, form oligomers and supramolecular assemblies. Using high-speed atomic force microscopy, we present direct experimental measure of an in-membrane-plane interaction potential between membrane proteins. In purple membranes, ATP-synthase c-rings formed dimers that temporarily dissociated. C-ring dimers revealed subdiffusive motion, while dissociated mo...

Dynamic Simulation and Mechanical Properties of Microtubules

This work is conducted to obtain mechanical properties of microtubule. For this aim, interaction energy in alpha-beta, beta-alpha, alpha-alpha, and beta-beta dimers was calculated using the molecular dynamic simulation. Force-distance diagrams for these dimers were obtained using the relation between potential energy and force. Afterwards, instead of each tubulin, one sphere with 55 KDa weight ...
