DNA sequences share a common syntax

چکیده
Introduction The usage of short oligonucleotides in sequences (the so-called genomic signature) has been shown to be species-specific. Since the genomic signature can be observed in DNA sequences as short as 1Kb, it appears to result from a “style” that characterizes the organization of DNA all over each genome. As a consequence, given a short DNA sequence, it is generally possible to find its origin, providing that the species the sequence comes from has already been sequenced. The study of oligonucleotide (or word) count in genomes should help detecting factors of specificity. 1. Signature genomic and “writing style”

Two genetic codes: Repetitive syntax for active non-coding RNAs; non-repetitive syntax for the DNA archives
Current knowledge of the RNA world indicates 2 different genetic codes being present throughout the living world. In contrast to non-coding RNAs that are built of repetitive nucleotide syntax, the sequences that serve as templates for proteins share-as main characteristics-a non-repetitive syntax. Whereas non-coding RNAs build groups that serve as regulatory tools in nearly all genetic processe...
متن کاملgpALIGNER: A Fast Algorithm for Global Pairwise Alignment of DNA Sequences
Bioinformatics, through the sequencing of the full genomes for many species, is increasingly relying on efficient global alignment tools exhibiting both high sensitivity and specificity. Many computational algorithms have been applied for solving the sequence alignment problem. Dynamic programming, statistical methods, approximation and heuristic algorithms are the most common methods appli...
متن کاملPattern locator: a new tool for finding local sequence patterns in genomic DNA sequences
UNLABELLED We present a new tool for finding local sequence patterns in long DNA sequences. The program, Pattern Locator, uses an intuitive syntax for pattern description, and provides more flexibility than existing programs by allowing combinations of specific nucleotide sequences, direct and inverted repeats, variable length tandem repeats of subpatterns, and a specified number of errors in a...
متن کاملCharacterization of beta tubulin DNA sequences within the Candida parapsilosis complex
Abstract Background and Purpose: Candida parapsilosis is a common cause of candidemia in children and onco-hematologic patients as well as in patients with septic arthritis, peritonitis, vaginitis, and nail and skin infections. Here, we evaluated intra- and inter-species beta tubulin DNA sequence variation within the C. parapsilosis complex with a view to establishing its utility in the identi...
متن کاملAmplification of DNA sequences in human multidrug-resistant KB carcinoma cells.
Four KB carcinoma cell lines selected independently for resistance to either colchicine, adriamycin, or vinblastine were studied. All cell lines showed high levels of resistance to the selecting drug and cross-resistance to the other drugs and to actinomycin D. Double-minute chromosomes could be identified on chromosomal spreads of these multidrug-resistant KB cell lines. Amplification of speci...
