The Accessory Genome as a Cradle for Adaptive Evolution in Pathogens

چکیده
Pathogens offer many of the most fascinating and well-studied examples of evolution because their speed of adaptation allows observation of evolutionary change within human lifetimes. The rapid evolution observed in pathogenic viruses, bacteria, and fungi affect human, animal, and plant health globally. For example, influenza viruses regularly recombine genes affecting host range, infection pathways, and virulence prior to the emergence of deadly outbreaks [1]. The emergence of antibiotic resistance in bacteria, including highly resistant Staphylococcus aureus strains and the reemergence of resistant tuberculosis, is well documented [2,3]. The recent outbreak in Africa of wheat stem rust caused by the Ug99 pathotype of the fungus Puccinia graminis tritici surprised many plant pathologists, who thought this ancient pathogen was defeated during the green revolution [4]. It is clear that pathogens engage host species in a constant race to evolve new defense mechanisms. By extension, we are constantly challenged to find new treatments and better containment measures to protect human health and essential crops.

Breakage-fusion-bridge Cycles and Large Insertions Contribute to the Rapid Evolution of Accessory Chromosomes in a Fungal Pathogen
Chromosomal rearrangements are a major driver of eukaryotic genome evolution, affecting speciation, pathogenicity and cancer progression. Changes in chromosome structure are often initiated by mis-repair of double-strand breaks in the DNA. Mis-repair is particularly likely when telomeres are lost or when dispersed repeats misalign during crossing-over. Fungi carry highly polymorphic chromosomal...
متن کاملThe two-speed genomes of filamentous pathogens: waltz with plants.
Fungi and oomycetes include deep and diverse lineages of eukaryotic plant pathogens. The last 10 years have seen the sequencing of the genomes of a multitude of species of these so-called filamentous plant pathogens. Already, fundamental concepts have emerged. Filamentous plant pathogen genomes tend to harbor large repertoires of genes encoding virulence effectors that modulate host plant proce...
متن کاملRepeated, Selection-Driven Genome Reduction of Accessory Genes in Experimental Populations
Genome reduction has been observed in many bacterial lineages that have adapted to specialized environments. The extreme genome degradation seen for obligate pathogens and symbionts appears to be dominated by genetic drift. In contrast, for free-living organisms with reduced genomes, the dominant force is proposed to be direct selection for smaller, streamlined genomes. Most variation in gene c...

In this paper, a novel method based on a combination of Extended Kalman Filter (EKF) with Self-adaptive Differential Evolution (SaDE) algorithm to estimate rotor position, speed and machine states for a Permanent Magnet Synchronous Motor (PMSM) is proposed. In the proposed method, as a first step SaDE algorithm is used to tune the noise covariance matrices of state noise and measurement noise i...
متن کاملA Differential Evolution and Spatial Distribution based Local Search for Training Fuzzy Wavelet Neural Network
Abstract Many parameter-tuning algorithms have been proposed for training Fuzzy Wavelet Neural Networks (FWNNs). Absence of appropriate structure, convergence to local optima and low speed in learning algorithms are deficiencies of FWNNs in previous studies. In this paper, a Memetic Algorithm (MA) is introduced to train FWNN for addressing aforementioned learning lacks. Differential Evolution...
