Approximation and inference methods for stochastic biochemical kinetics - a tutorial review

چکیده
Stochastic fluctuations of molecule numbers are ubiquitous in biological systems. Important examples include gene expression and enzymatic processes in living cells. Such systems are typically modelled as chemical reaction networks whose dynamics are governed by the Chemical Master Equation. Despite its simple structure, no analytic solutions to the Chemical Master Equation are known for most systems. Moreover, stochastic simulations are computationally expensive, making systematic analysis and statistical inference a challenging task. Consequently, significant effort has been spent in recent decades on the development of efficient approximation and inference methods. This article gives an introduction to basic modelling concepts as well as an overview of state of the art methods. First, we motivate and introduce deterministic and stochastic methods for modelling chemical networks, and give an overview of simulation and exact solution methods. Next, we discuss several approximation methods, including the chemical Langevin equation, the system size expansion, moment closure approximations, time-scale separation approximations and hybrid methods. We discuss their various properties and review recent advances and remaining challenges for these methods. We present a comparison of several of these methods by means of a numerical case study and highlight some of their respective advantages and disadvantages. Finally, we discuss the problem of inference from experimental data in the Bayesian framework and review recent methods developed the literature. In summary, this review gives a self-contained introduction to modelling, approximations and inference methods for stochastic chemical kinetics. 1 ar X iv :1 60 8. 06 58 2v 2 [ qbi o. The Linear-Noise Approximation and moment-closure approximations for stochastic chemical kinetics
This is a short review of two common approximations in stochastic chemical and biochemical kinetics. It will appear as Chapter 6 in the book"Quantitative Biology: Theory, Computational Methods and Examples of Models"edited by Brian Munsky, Lev Tsimring and Bill Hlavacek (to be published in late 2017/2018 by MIT Press). All chapter references in this article refer to chapters in the aforemention...
متن کاملMedical nanobiosensors: A tutorial review
A sensitive monitoring of biological analytes, such as biomolecules (protein, lipid, DNA and RNA), and biological cells (blood cell, virus and bacteria), is essential to assess and avoid risks for human health. Nanobiosensors, analytical devices that combine a biologically sensitive element with a nanostructured transducer, are being widely used for molecular detection of biomarkers associated ...
متن کاملInference for Stochastic Chemical Kinetics Using Moment Equations and System Size Expansion
Quantitative mechanistic models are valuable tools for disentangling biochemical pathways and for achieving a comprehensive understanding of biological systems. However, to be quantitative the parameters of these models have to be estimated from experimental data. In the presence of significant stochastic fluctuations this is a challenging task as stochastic simulations are usually too time-con...
متن کاملA tutorial on adaptive MCMC
We review adaptive Markov chain Monte Carlo algorithms (MCMC) as a mean to optimise their performance. Using simple toy examples we review their theoretical underpinnings, and in particular show why adaptive MCMC algorithms might fail when some fundamental properties are not satisfied. This leads to guidelines concerning the design of correct algorithms. We then review criteria and the useful f...
متن کاملAPPROXIMATION OF STOCHASTIC PARABOLIC DIFFERENTIAL EQUATIONS WITH TWO DIFFERENT FINITE DIFFERENCE SCHEMES
We focus on the use of two stable and accurate explicit finite difference schemes in order to approximate the solution of stochastic partial differential equations of It¨o type, in particular, parabolic equations. The main properties of these deterministic difference methods, i.e., convergence, consistency, and stability, are separately developed for the stochastic cases.
