چکیده

Developing ontologies can be expensive, time-consuming, as well as difficult to develop and maintain. This is especially true for more expressive and/or larger ontologies. Some ontologies are, however, relatively repetitive, reusing design patterns; building these with both generic and bespoke patterns should reduce duplication and increase regularity which in turn should impact on the cost of development. Here we report on the usage of patterns applied to two biomedical ontologies: firstly a novel ontology for karyotypes which has been built groundup using a pattern based approach; and, secondly, our initial refactoring of the SIO ontology to make explicit use of patterns at development time. To enable this, we use the Tawny-OWL library which enables fullprogrammatic development of ontologies. We show how this approach can generate large numbers of classes from much simpler data structures which is highly beneficial within biomedical ontology engineering.

Bottom-up curation of terminology for experimental variables: the Ontology of Experimental Variables and Values (OoEVV)

The selection, definition and use of experimental variables is possibly the closest that a bench scientist comes to working with ontological concepts directly. When working with their own data, they understand the importance of standardizing their vocabulary, of defining exactly what they are measuring and how they measured it. Here, we describe work that empowers experimental scientists to def...

INTEX: A Syntactic Role Driven Protein-Protein Interaction Extractor For Bio-Medical Text

In this paper, we present a fully automated extraction system, named IntEx, to identify gene and protein interactions in biomedical text. Our approach is based on first splitting complex sentences into simple clausal structures made up of syntactic roles. Then, tagging biological entities with the help of biomedical and linguistic ontologies. Finally, extracting complete interactions by analyzi...

Managing Requirement Volatility in an Ontology-Driven Clinical LIMS Using Category Theory

Requirement volatility is an issue in software engineering in general, and in Web-based clinical applications in particular, which often originates from an incomplete knowledge of the domain of interest. With advances in the health science, many features and functionalities need to be added to, or removed from, existing software applications in the biomedical domain. At the same time, the incre...

TOOL PRESENTATION: Rule languages and inference engines incorporate reasoning capabilities to Web information systems. This demonstration paper presents a tool for the development of rulebased applications for the Web based on OWL and SWRL ontologies. The tool applies a model-driven approach to an ontology representing a domain conceptualization and inference model of the problem domain. It aut...
