چکیده

Dynamic Homology and Phylogenetic Systematics: A Unified Approach Using POY is a hybrid book: half algorithmic discussion and half reference manual for the cladogram search program POY. The first half of the book is dedicated to background and the algorithms that are used in POY. The second half details installation instructions for multiple platforms, suggested search techniques and over 250 commands. It stands as one of the most complete user’s manuals that exists for phylogenetic software.

Molecular systematics of Eumolpinae and the relationships with Spilopyrinae (Coleoptera, Chrysomelidae).

The 3400 species of Eumolpinae constitute one of the largest subfamilies of leaf beetles (Chrysomelidae). Their systematics is still largely based on late 19th century monographs and remains highly unsatisfactory. Only recently, some plesiomorphic lineages have been split out as separate subfamilies, including the southern hemisphere Spilopyrinae and the ambiguously placed Synetinae. Here we pr...

Molecular systematics and distribution review of the endemic cyprinid species, Persian chub, Acanthobrama persidis (Coad, 1981) in Southern Iran (Teleostei: Cyprinidae)

The Iranian Persian chub is an endemic species of the family Cyprinidae known only from few localities in drainages of Southern Iran. It was originally described in the genus Pseudophoxinus as (Pseudophoxinus persidis) and then Petroleuciscus (as Petroleuciscus persidis). In this study, we examined phylogenetic relationships of the Iranian Persian chubwith other relatives in the family Cyprinid...

Treelength Optimization for Phylogeny Estimation

The standard approach to phylogeny estimation uses two phases, in which the first phase produces an alignment on a set of homologous sequences, and the second phase estimates a tree on the multiple sequence alignment. POY, a method which seeks a tree/alignment pair minimizing the total treelength, is the most widely used alternative to this two-phase approach. The topological accuracy of trees ...

Alignment and topological accuracy of the direct optimization approach via POY and traditional phylogenetics via ClustalW + PAUP*.

Direct optimization frameworks for simultaneously estimating alignments and phylogenies have recently been developed. One such method, implemented in the program POY, is becoming more common for analyses of variable length sequences (e.g., analyses using ribosomal genes) and for combined evidence analyses (morphology + multiple genes). Simulation of sequences containing insertion and deletion e...

The Philosophy of Total Evidence and Its Relevance for Phylogenetic Inference

The test of congruence under total evidence as used in systematics has been tied to a Popperian philosophy of science, but is here shown to be related to the coherence theory of truth in metaphysics and thus to coherentism in epistemology. Since the test of congruence is coherentist, the contextual (theoretical) background of initial character conceptualization cannot be ignored as is suggested...
