Searching for Important Amino Acids in DNA-binding Proteins for Histogram Methods

چکیده
We develop a method capable to identify important amino acids for histogram-based methods predicting DNA-binding propensity. This method can be used both for prediction from sequence information (Tube Histograms) and prediction from structural information (Ball Histograms). We validate our method in prediction experiments using only proteins’ primary structure, achieving favourable accuracies. Moreover, the histogram-based methods equipped with this new searching method also provide interpretable features involving distributions of amino acids.

Prediction of DNA-Binding Propensity of Proteins by the Ball-Histogram Method
We contribute a novel, ball-histogram approach to DNAbinding propensity prediction of proteins. Unlike state-of-the-art methods based on constructing an ad-hoc set of features describing the charged patches of the proteins, the ball-histogram technique enables a systematic, Monte-Carlo exploration of the spatial distribution of charged amino acids, capturing joint probabilities of specified ami...
متن کاملHIGH-PERFORMANCE LIQUID CHROMATOGRAPHIC ANALYSIS OF SULFUR MUSTARD REACTION WITH AMINO ACIDS AND PROTEINS
The interaction of sulfur mustard with aminoacids and proteins has been investigated in this study. Rats were injected with sublethal doses of sulfur mustard subcutaneously and intraperitoneally. At different time intervals, plasma and urine samples were collected. The binding affinity of sulfur mustard with urinary and plasma proteins and enzymes was studied for the first time using non-i...
متن کاملIn silico structural analysis of quorum sensing genes in Vibrio fischeri
Quorum sensing controls the luminescence of Vibrio fischeri through the transcriptional activator LuxR and the specific autoinducer signal produced by luxI. Amino acid sequences of these two genes were analyzed using bioinformatics tools. LuxI consists of 193 amino acids and appears to contain five α-helices and six ß-sheets when analyzed by SSpro8. LuxI belongs to the autoinducer synthetase fa...
متن کاملSynthesis and Functionalization of Gold Nanoparticles by Using of Poly Functional Amino Acids
Synthesis and characterization of two functionalized gold nanoparticles by using of two poly functional amino acids (L-Arginine and L-Aspartic acid) are reported. The gold nanoparticles were reduced by sodium citrate and functionalized with L-Arginine at the pH of 7 and 11 and L-Aspartic acid at the pH of 7. Transmission electron microscopy, UV-Vis spectroscopy, dynamic light scattering, zeta p...
متن کاملIdentification of Amino Acids Involve in Indium Binding To Serum Human Apo-Transferrin
Indium is a heavy metal belonging to group IIIa. It is used as a radioimaging and chemotherapeutic agent in diagnosis and also in the treatment of cancers. It is believed that indium may interfere with iron metabolism and reduce cell growth in cancer tissue. The present report was established to study the binding of iron and indium to apo-transferrin (apo-tf) and to identify amino acids involv...
