Single molecule transcription profiling with AFM.

چکیده
Established techniques for global gene expression profiling, such as microarrays, face fundamental sensitivity constraints. Due to greatly increasing interest in examining minute samples from micro-dissected tissues, including single cells, unorthodox approaches, including molecular nanotechnologies, are being explored in this application. Here, we examine the use of single molecule, ordered restriction mapping, combined with AFM, to measure gene transcription levels from very low abundance samples. We frame the problem mathematically, using coding theory, and present an analysis of the critical error sources that may serve as a guide to designing future studies. We follow with experiments detailing the construction of high density, single molecule, ordered restriction maps from plasmids and from cDNA molecules, using two different enzymes, a result not previously reported. We discuss these results in the context of our calculations.

Measuring biomolecules: an image processing and length estimation pipeline using atomic force microscopy to measure DNA and RNA with high precision
Background. An important problem in molecular biology is to determine the complete transcription profile of a single cell, a snapshot that shows which genes are being expressed and to what degree. Seen in series as a movie, these snapshots would give direct, specific observation of the cell’s regulation behavior. Taking a snapshot amounts to correctly classifying the cell’s ∼300 000 mRNA molecu...
متن کاملSingle-stranded loops as end-label polarity markers for double-stranded linear DNA templates in atomic force microscopy
Visualization of DNA-protein interactions by atomic force microscopy (AFM) has deepened our understanding of molecular processes such as DNA transcription. Interpretation of systems where more than one protein acts on a single template, however, is complicated by protein molecules migrating along the DNA. Single-molecule AFM imaging experiments can reveal more information if the polarity of the...
متن کاملIs Schitter on Single-molecule Dna Sequencing with Functionalized Carbon Nanotube Probes
A single molecule of DNA is denatured and immobilized on an atomically flat substrate, and a carbon nanotube force probe functionalized with a nucleotide is scanned along the molecule to detect locations of the probe nucleotide’s complement. Discussion is offered regarding the preparation of single-walled carbon nanotube AFM probes and their chemical attachment of DNA nucleotides. Additionally,...
متن کاملSingle-molecule experiments to elucidate the minimal requirement for DNA recognition by transcription factor epitopes.
Interactions between proteins and DNA are essential for the regulation of cellular processes in all living organisms. In this context, it is of special interest to investigate the sequence-specific molecular recognition between transcription factors and their cognate DNA sequences. As a model system, peptide and protein epitopes of the DNA-binding domain (DBD) of the transcription factor PhoB f...
متن کاملP 007 Probing the Mechanism of Convergent Transcription with Atomic Force Microscopy
Transcription initiated from two convergently aligned promoters is a feature of a number of gene structures. In " nested " genes, one gene is located within (and in the opposite orientation to) a larger gene. Such genes have been identified in bacteria and viruses as well as in higher organisms including humans. Such arrangements are likely to cause transcribing or initiating RNAP to collide. W...
