چکیده

Protein-DNA bindings are essential activities. Understanding them forms the basis for further deciphering biological and genetic systems. In particular, the proteinDNA bindings between Transcription Factors (TFs) and Transcription Factor Binding Sites (TFBSs) play a central role in gene transcription. Comprehensive TF-TFBS binding sequence pairs have been found in a recent study. However, they are in one-to-one mappings which cannot fully reflect the many-to-many mappings within the bindings. An evolutionary algorithm is proposed to learn generalized representations (many-to-many mappings) from the TF-TFBS binding sequence pairs (one-to-one mappings). The generalized pairs are shown to be more meaningful than the original TF-TFBS binding sequence pairs. Some representative examples have been analyzed in this study. In particular, it shows that the TF-TFBS binding sequence pairs are not presumably in one-to-one mappings. They can also exhibit many-to-many mappings. The proposed method can help us extract such many-to-many information from the one-to-one TF-TFBS binding sequence pairs found in the previous study, providing further knowledge in understanding the bindings between TFs and TFBSs.

iProsite: an improved prosite database achieved by replacing ambiguous positions with more informative representations

PROSITE database contains a set of entries corresponding to protein families, which are used to identify the family of a protein from its sequence. Although patterns and profiles are developed to be very selective, each may have false positive or negative hits. Considering false positives as items that reduce the selectiveness of a pattern, then, the more selective pattern we have, a more accur...

Pareto-based Multi-criteria Evolutionary Algorithm for Parallel Machines Scheduling Problem with Sequence-dependent Setup Times

This paper addresses an unrelated multi-machine scheduling problem with sequence-dependent setup time, release date and processing set restriction to minimize the sum of weighted earliness/tardiness penalties and the sum of completion times, which is known to be NP-hard. A Mixed Integer Programming (MIP) model is proposed to formulate the considered multi-criteria problem. Also, to solve the mo...

Comparing the Bidirectional Baum-Welch Algorithm and the Baum-Welch Algorithm on Regular Lattice

A profile hidden Markov model (PHMM) is widely used in assigning protein sequences to protein families. In this model, the hidden states only depend on the previous hidden state and observations are independent given hidden states. In other words, in the PHMM, only the information of the left side of a hidden state is considered. However, it makes sense that considering the information of the b...

A Probabilistic Model of Learning Fields in Islamic Economics and Finance

In this paper an epistemological model of learning fields of probabilistic events is formalized. It is used to explain resource allocation governed by pervasive complementarities as the sign of unity of knowledge. Such an episteme is induced epistemologically into interacting, integrating and evolutionary variables representing the problem at hand. The end result is the formalization of a p...

DNABind: a hybrid algorithm for structure-based prediction of DNA-binding residues by combining machine learning- and template-based approaches.

Accurate prediction of DNA-binding residues has become a problem of increasing importance in structural bioinformatics. Here, we presented DNABind, a novel hybrid algorithm for identifying these crucial residues by exploiting the complementarity between machine learning- and template-based methods. Our machine learning-based method was based on the probabilistic combination of a structure-based...
