Getting the Best from Two Worlds: Converting Between OBO and OWL Formats
نویسندگان
چکیده
OWL is one of the most popular ontology languages, mostly due to its expressiveness as well as its formal semantics. Yet, in the biomedical domain, OBO, a language that was expressly developed for the construction of bioontologies, is the format preferred by the community for this purpose. This is best exemplified by the fact that OBO-based ontologies are driving the model organism databases that use the common schema named Chado, a standard in the GMOD project. Thus, converting ontologies written in OWL to OBO and vice versa are crucial processes, in order to take full advantage of all resources that are being developed. In this report we describe first the hurdles that we faced while using the existing tools for converting ontologies between the two different formats. Furthermore, we present two scripts that we developed in order to overcome the recorded difficulties. A number of tests performed on several bioontologies show that these scripts are in position to successfully carry out these

Integrating Hierarchical Controlled Vocabularies With OWL Ontology: A Case Study from the Domain of Molecular Interactions
Many efforts at standardising terminologies within the biological domain have resulted in the construction of hierarchical controlled vocabularies that capture domain knowledge. Vocabularies, such as the PSI-MI vocabulary, capture both deep and extensive domain knowledge, in the OBO (Open Biomedical Ontologies) format. However hierarchical vocabularies, such as PSI-MI which are represented in O...
متن کاملThe NCBO OBOF to OWL Mapping
Two of the most significant formats for biomedical ontologies are the Open Biomedical Ontologies Format (OBOF) and the Web Ontology Language (OWL). To make it possible to translate ontologies between these two representation formats, the National Center for Biomedical Ontology (NCBO) has developed a mapping between the OBOF and OWL formats as well as inter-conversion software. The goal was to a...
متن کاملOBO to OWL: a protégé OWL tab to read/save OBO ontologies
UNLABELLED The Open Biomedical Ontologies (OBO) format from the GO consortium is a very successful format for biomedical ontologies, including the Gene Ontology. But it lacks formal computational definitions for its constructs and tools, like DL reasoners, to facilitate ontology development/maintenance. We describe the OBO Converter, a Java tool to convert files from OBO format to Web Ontology ...
متن کاملThe OBO to OWL Mapping, GO to OWL 1.1!
A large library of biomedical ontologies has been developed in the OBO format, including important ontologies such as the Gene Ontology (GO). These resources have the potential to contribute to the Semantic Web in the life sciences domain. In particular, they allow the annotation of distributed experimental data in using a controlled and shared vocabulary. As the Web Ontology Language OWL is th...
متن کاملMapping between the OBO and OWL ontology languages
BACKGROUND Ontologies are commonly used in biomedicine to organize concepts to describe domains such as anatomies, environments, experiment, taxonomies etc. NCBO BioPortal currently hosts about 180 different biomedical ontologies. These ontologies have been mainly expressed in either the Open Biomedical Ontology (OBO) format or the Web Ontology Language (OWL). OBO emerged from the Gene Ontology...
