An effective move set for protein folding simulation

چکیده

-An improved genetic algorithm applies the optimization procedures of protein folding through defining a new move set in lattice model. The new move set including rotation and mirror reflection is suitable for use in protein folding simulation. Through folding simulation on a simple lattice model it is found that the new move set is dramatically superior to that of the commonly used move set.

Structural Characteristics of Stable Folding Intermediates of Yeast Iso-1-Cytochrome-c

Cytochrome-c (cyt-c) is an electron transport protein, and it is present throughout the evolution. More than 280 sequences have been reported in the protein sequence database (www.uniprot.org). Though sequentially diverse, cyt-c has essentially retained its tertiary structure or fold. Thus a vast data set of varied sequences with retention of similar structure and fun...

Conformation-networks of two-dimensional lattice homopolymers

The effect of different Monte Carlo move sets on the the folding kinetics of lattice polymer chains is studied from the geometry of the conformationnetwork. The networks have the characteristics of smallworld. The Monte Carlo move, rigid rotation, has drastic effect on the geometric properties of the network. The move not only change the connections but also reduce greatly the shortest path len...

Protein Stability, Folding, Disaggregation and Etiology of Conformational Malfunctions

Estimation of protein stability is important for many reasons: first providing an understanding of the basic thermodynamics of the process of folding, protein engineering, and protein stability plays important role in biotechnology especially in food and protein drug design. Today, proteins are used in many branches, including industrial processes, pharmaceutical industry, and medical fields. A...

Run-time Estimates for Protein Folding Simulation in the H-P Model

The hydrophobic-hydrophilic (H-P) model for protein folding was introduced by Dill et al. [6]. A problem instance consists of a sequence of amino acids, each labeled as either hydrophobic (H) or hydrophilic (P). The sequence must be placed on a 2D or 3D grid without overlapping, so that adjacent amino acids in the sequence remain adjacent in the grid. The goal is to minimize the energy, which i...

Gyration Radius and Energy Study at Different Temperatures for Acetylcholine Receptor Protein in Gas Phase by Monte Carlo, Molecular and Langevin Dynamics Simulations

The determination of gyration radius is a strong research for configuration of a Macromolecule. Italso reflects molecular compactness shape. In this work, to characterize the behavior of theprotein, we observe quantities such as the radius of gyration and the average energy. We studiedthe changes of these factors as a function of temperature for Acetylcholine receptor protein in gasphase with n...
