چکیده

OGtree is a web-based tool for constructing genome trees of prokaryotic species based on a measure of combining overlapping-gene content and overlapping-gene order in their whole genomes. The overlapping genes (OGs) are defined as adjacent genes whose coding sequences overlap partially or entirely. In fact, OGs are ubiquitous in microbial genomes and more conserved between species than non-OGs. Based on these properties, it has been suggested that OGs can serve as better phylogenetic characters than non-OGs for reconstructing the evolutionary relationships among microbial genomes. OGtree takes the accession numbers of prokaryotic genomes as its input. It then downloads their complete genomes from the National Centre for Biotechnology Information and identifies OGs in each genome and their orthologous OGs in other genomes. Next, OGtree computes an overlapping-gene distance between each pair of input genomes based on a combination of their OG content and orthologous OG order. Finally, it utilizes distance-based methods of building tree to reconstruct the genome trees of input prokaryotic genomes according to their pairwise OG distance. OGtree is available online at http://bioalgorithm.life.nctu.edu.tw/OGtree/.

Varicella Zoster Virus (VZV) Origin-Dependent Plasmid Replication in the Presence of the Four Overlapping Cosmids Comprising the Complete Genome of VZV

The Varicella-Zoster Virus (VZV) genome contains both cis-acting and trans-acting elements, which are important in viral DNA replication. The cis-acting elements consist of two copies of oriS, and the trans-acting elements are those genes whose products are required for virus DNA replication. It has been shown that each of the seven genes required for ori-dependent DNA synthesis of Herpes Simpl...

Construction of a Phylogenetic Tree of Photosynthetic Prokaryotes Based on Average Similarities of Whole Genome Sequences

Phylogenetic trees have been constructed for a wide range of organisms using gene sequence information, especially through the identification of orthologous genes that have been vertically inherited. The number of available complete genome sequences is rapidly increasing, and many tools for construction of genome trees based on whole genome sequences have been proposed. However, development of ...

Genome-wide computational prediction of miRNAs in severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) revealed target genes involved in pulmonary vasculature and antiviral innate immunity

The current outbreak of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2)in China threatened humankind worldwide. The coronaviruses contains the largest RNA genome among all other known RNA viruses, therefore the disease etiology can be understood by analyzing the genome sequence of SARS-CoV-2. In this study, we used an ab-intio based computational tool VMir to scan the complete geno...

Genome trees and the tree of life.

Genome comparisons indicate that horizontal gene transfer and differential gene loss are major evolutionary phenomena that, at least in prokaryotes, involve a large fraction, if not the majority, of genes. The extent of these events casts doubt on the feasibility of constructing a 'Tree of Life', because the trees for different genes often tell different stories. However, alternative approaches...

Appraisal of the entire mitochondrial genome for DNA barcoding in birds

DNA barcoding based on a standardized region of 648 base pairs of mitochondrial DNAsequences from Cytochrome C Oxidase 1 (COX1) is proposed for animal species identification.Recent studies suggested that DNA barcoding has been effective for identifying 94% of birdspecies. The proposed threshold of 10 times the average intraspecific variation could be used forthe identification and delimitation ...
