چکیده

A probe mapping technique using a novel implementation of a persistent q-gram index was developed. It guarantees to find all matches that meet certain definitions. These include exact matching of the central 19 bases of 25 base probes, matching the central 19 bases with at most one or three mismatches and exact matching of any 16 bases. In comparison with BLAST and BLAT, the new methods were either significantly faster or identified matches missed by the heuristics. The 16 bp method was used to map the 342,410 perfect match probes from the Affymetrix GeneChip Rat Genome 230 2.0 Array to the genome. When compared with the mapping from Ensembl, the new mapping included over seven million novel matches, providing additional evidence for researchers wishing to further investigate the sources of signals measured in microarray experiments. The results demonstrate the practicality of the index, which could support other q-gram based algorithms. Ela Hunt University of Strathclyde, UK

Probe Selection and Expression Index Computation of Affymetrix Exon Arrays

BACKGROUND There is great current interest in developing microarray platforms for measuring mRNA abundance at both gene level and exon level. The Affymetrix Exon Array is a new high-density gene expression microarray platform, with over six million probes targeting all annotated and predicted exons in a genome. An important question for the analysis of exon array data is how to compute overall ...

A sequence-based identification of the genes detected by probesets on the Affymetrix U133 plus 2.0 array

One of the biggest problems facing microarray experiments is the difficulty of translating results into other microarray formats or comparing microarray results to other biochemical methods. We believe that this is largely the result of poor gene identification. We re-identified the probesets on the Affymetrix U133 plus 2.0 GeneChip array. This identification was based on the sequence of the pr...

PLANdbAffy: probe-level annotation database for Affymetrix expression microarrays

Standard Affymetrix technology evaluates gene expression by measuring the intensity of mRNA hybridization with a panel of the 25-mer oligonucleotide probes, and summarizing the probe signal intensities by a robust average method. However, in many cases, signal intensity of the probe does not correlate with gene expression. This could be due to the hybridization of the probe to a transcript of a...

ADAPT: a database of affymetrix probesets and transcripts

UNLABELLED ADAPT is an online database providing comprehensive mappings between Affymetrix probes and RefSeq and Ensembl transcripts. ADAPT was designed to help interpret microarray experiments by providing a means to explore the many-to-many relationships that exist between probes, probesets, transcripts and genes. AVAILABILITY ADAPT can be queried via the web at http://bioinformatics.picr.m...

Utilization of the oncoscan microarray assay in cancer diagnostics

Current strategies for cancer patient management include the use of genomic and proteomic test results to help guide therapeutic selection. The need for multi-target variant analysis is highlighted by the growing number of novel therapies to treat tumors with specific profiles and the increasing recognition that cancer is an extremely heterogeneous syndrome. Microarray analysis is a powerful ge...
