SURVEY AND SUMMARY DNA mechanics as a tool to probe helicase and translocase activity

چکیده
Helicases and translocases are proteins that use the energy derived from ATP hydrolysis to move along or pump nucleic acid substrates. Single molecule manipulation has proved to be a powerful tool to investigate the mechanochemistry of these motors. Here we first describe the basic mechanical properties of DNA unraveledby singlemoleculemanipulation techniques. Then we demonstrate how the knowledge of these properties has been used to design single molecule assays to address the enzymatic mechanisms of different translocases. We report on four single molecule manipulation systems addressing the mechanism ofdifferent helicases using specifically designed DNA substrates: UvrD enzyme activity detection on a stretched nicked DNA molecule, HCV NS3 helicase unwinding of a RNA hairpin under tension, the observation of RecBCD helicase/nuclease forward and backwardmotion,andT7gp4helicasemediatedopeningofa synthetic DNA replication fork. We then discuss experiments on two dsDNA translocases: the RuvAB motor studied on its natural substrate, the Holliday junction, andthechromosome-segregationmotorFtsK,showing its unusual coupling to DNA supercoiling.

SURVEY AND SUMMARY The UvrD helicase and its modulation by the mismatch repair protein MutL
UvrD is a superfamily I DNA helicase with well documented roles in excision repair and methyldirected mismatch repair (MMR) in addition to poorly understood roles in replication and recombination. The MutL protein is a homodimeric DNAstimulated ATPase that plays a central role in MMR in Escherichia coli. This protein has been characterized as the master regulator of mismatch repair since it int...
متن کاملSURVEY AND SUMMARY RNA helicases and abiotic stress
RNA helicases function as molecular motors that rearrange RNA secondary structure, potentially performing roles in any cellular process involving RNA metabolism. Although RNA helicase association with a range of cellular functions is well documented, their importance in response to abiotic stress is only beginning to emerge. This review summarizes the available data on the expression, biochemis...
متن کاملSURVEY AND SUMMARY G-quadruplexes and helicases
Guanine-rich DNA strands can fold in vitro into noncanonical DNA structures called G-quadruplexes. These structures may be very stable under physiological conditions. Evidence suggests that Gquadruplex structures may act as ‘knots’ within genomic DNA, and it has been hypothesized that proteins may have evolved to remove these structures. The first indication of how G-quadruplex structures could...
متن کاملA survey on Automatic Text Summarization
Text summarization endeavors to produce a summary version of a text, while maintaining the original ideas. The textual content on the web, in particular, is growing at an exponential rate. The ability to decipher through such massive amount of data, in order to extract the useful information, is a major undertaking and requires an automatic mechanism to aid with the extant repository of informa...
متن کاملSURVEY AND SUMMARY Role of RNA helicases in HIV-1 replication
Virusesare replicationcompetent genomeswhichare relatively gene-poor. Even the largest viruses (i.e. Herpesviruses) encode only slightly.200 open reading frames (ORFs). However, because viruses replicate obligatorily inside cells, and considering that evolution may be driven by a principle of economy of scale, it is reasonable to surmise that many viruses have evolved the ability to co-opt cell...
