Inferring Clusters of Orthologous and Paralogous Transcripts

چکیده

Abstract The alternative processing of eukaryote genes allows producing multiple distinct transcripts from a single gene, thereby contributing to the transcriptome diversity. Recent studies suggest that more than 90% human are concerned, and resulting highly conserved between orthologous genes. OPTIC: orthologous and paralogous transcripts in clades

The genome sequences of a large number of metazoan species are now known. As multiple closely related genomes are sequenced, comparative studies that previously focussed on only pairs of genomes can now be extended over whole clades. The orthologous and paralogous transcripts in clades (OPTIC) database currently provides sets of gene predictions and orthology assignments for three clades: (i) a...

Comparing the Statistical Fate of Paralogous and Orthologous Sequences.

For several decades, sequence alignment has been a widely used tool in bioinformatics. For instance, finding homologous sequences with a known function in large databases is used to get insight into the function of nonannotated genomic regions. Very efficient tools like BLAST have been developed to identify and rank possible homologous sequences. To estimate the significance of the homology, th...

Complex evolution of orthologous and paralogous decarboxylase genes.

The decarboxylases are involved in neurotransmitter synthesis in animals, and in pathways of secondary metabolism in plants. Different decarboxylase proteins are characterized for their different substrate specificities, but are encoded by homologous genes. We study, within a maximum-likelihood framework, the evolutionary relationships among dopa decarboxylase (Ddc), histidine decarboxylase (Hd...

Inferring Hierarchical Orthologous Groups from Orthologous Gene Pairs

Hierarchical orthologous groups are defined as sets of genes that have descended from a single common ancestor within a taxonomic range of interest. Identifying such groups is useful in a wide range of contexts, including inference of gene function, study of gene evolution dynamics and comparative genomics. Hierarchical orthologous groups can be derived from reconciled gene/species trees but, t...

Orthologous and Paralogous AmpD Peptidoglycan Amidases from Gram-Negative Bacteria

Cell wall recycling and β-lactam antibiotic resistance are linked in Enterobacteriaceae and in Pseudomonas aeruginosa. This process involves a large number of murolytic enzymes, among them a cytoplasmic peptidoglycan amidase AmpD, which plays an essential role by cleaving the peptide stem from key intermediates en route to the β-lactamase production (a resistance mechanism) and cell wall recycl...
