Nonlinear Localized Excitations and the Dynamics of H-Bonds in DNA

We analyze typical models which intend to describe (parts of) the dynamics of H-Bonds in DNA. We show that these models generically allow for nonlinear localized excitatons (NLEs) (discrete breathers). We especially study the scattering of phonons by NLEs and observe strong reflection of phonons by the NLE. We relate our results to the problem of functioning of a complex biomolecule, e.g. the DNA.

Solitons on H-bonds in proteins

A model for soliton dynamics on a hydrogen-bond network in helical proteins is proposed. It employs in three dimensions the formalism of fully integrable Toda lattices which admits phonons as well as solitons along the hydrogen-bonds of the helices. A simulation of the three dimensional Toda lattice system shows that the solitons are spontaneously created and are stable and moving along the hel...

Studies on Transformations of H-phosphonates into Dna Analogues Containing P-s or P-c Bonds

In this thesis, mechanistic and synthetic studies on transformations of Hphosphonates into DNA analogues containing P-S or P-C bonds are described. Configurational stability of dinucleoside H-phosphonates and the stereochemical course of their sulfurisation in the presence of 1,8diazabicyclo[5.4.0]undec-7-ene (DBU) were investigated. In light of these studies, the reported stereoselective sulfu...

Reductive Coupling of H - H , H - C , and C - C Bonds from Pd Complexes

Reductive coupling to form H-H, C-H, and C-C bonds from transition-metal complexes is of fundamental importance in many catalytic processes. However, despite numerous experimental' and theoretical2 studies, there remain a number of puzzles concerning these processes. For example, reductive elimination of methane from Pt(H)(CH3)(PPh3), is quite facile at -25 'C,ld while Pt(CH3)2(PPh,)2 is qkite ...

Preventing Undesirable Bonds Between DNA Codewords

The input data for DNA computing must be encoded into the form of single or double DNA strands. As complementary parts of single strands can bind together forming a double-stranded DNA sequence, one has to impose restrictions on these sets of DNA words (=languages) to prevent them from interacting in undesirable ways. We recall a list of known properties of DNA languages which are free of certa...
