Coupling ecological network analysis with high-throughput sequencing-based surveys: Lessons from the next-generation biomonitoring project

چکیده

Biomonitoring ecosystems is necessary in order to evaluate risks and efficiently manage their associated services. Agrosystems are the target of multiple stressors that can affect many species through effects cascading along food webs. However, classic biomonitoring, focused on diversity or indicator species, might be a poor predictor risk such whole-ecosystem perturbations. Thanks high-throughput sequencing methods, however, it possible obtain sufficient information about entire ecological communities infer functioning interaction networks, thus monitor more closely collapse webs due external stressors. In course ‘next-generation biomonitoring’ project, we collectively sought experiment with this idea inferring networks basis metabarcoding gathered different systems. We here give an overview issues preliminary results endeavour highlight main difficulties next-generation biomonitoring still facing. Going from sampling protocols up methods for comparing inferred biomolecular, bioinformatic, network inference, review all steps process, view towards generality transferability other

High-Throughput Microdissection for Next-Generation Sequencing

Precision medicine promises to enhance patient treatment through the use of emerging molecular technologies, including genomics, transcriptomics, and proteomics. However, current tools in surgical pathology lack the capability to efficiently isolate specific cell populations in complex tissues/tumors, which can confound molecular results. Expression microdissection (xMD) is an immuno-based cell...

Lessons from next-generation sequencing analysis in hematological malignancies

Next-generation sequencing has led to a revolution in the study of hematological malignancies with a substantial number of publications and discoveries in the last few years. Significant discoveries associated with disease diagnosis, risk stratification, clonal evolution and therapeutic intervention have been generated by this powerful technology. As part of the post-genomic era, sequencing ana...

High-resolution, high-throughput HLA genotyping by next-generation sequencing.

The human leukocyte antigen (HLA) class I and class II loci are the most polymorphic genes in the human genome. Hematopoietic stem cell transplantation requires allele-level HLA typing at multiple loci to select the best matched unrelated donors for recipient patients. In current methods for HLA typing, both alleles of a heterozygote are amplified and typed or sequenced simultaneously, often ma...

Parsing ecological signal from noise in next generation amplicon sequencing

It is clear that the use of next generation sequencing (NGS) applied to environmental DNA is changing the way researchers conduct experiments and significantly deepening our understanding of microbial communities around the globe (Amend et al., 2010; Caporaso et al., 2011; Bik et al., 2012; Bates et al., 2013). The lower per unit cost and sheer number of sequences relative to traditional method...
