Bacterial initiators form dynamic filaments on single-stranded DNA monomer by monomer
DNA replication initiation is mediated across all domains of life by initiator proteins oligomerizing at replication origins. Recently, it was shown that initiators can directly bind single-stranded DNA (ssDNA) and thus might enhance origin melting. In this study, we used single-molecule fluorescence assays to probe the ssDNA binding mechanism of the replication initiator DnaA. Our experiments ...
متن کاملMonomer dynamics in double- and single-stranded DNA polymers.
We present the first measurements of the kinetics of random motion of individual monomers within large polymer coils. We use double- and single-stranded DNA (dsDNA and ssDNA) as models of semiflexible and flexible polymers, respectively. Fluorescence fluctuations of DNA fragments labeled specifically at a single position reveal the time dependence of the DNA monomer's mean-square displacement <...
متن کاملA nonuniform stepping mechanism for E. coli UvrD monomer translocation along single-stranded DNA.
E. coli UvrD is an SF1 helicase involved in several DNA metabolic processes. Although a UvrD dimer is needed for helicase activity, a monomer can translocate with 3' to 5' directionality along single-stranded DNA, and this ATP-dependent translocation is likely involved in RecA displacement. In order to understand how the monomeric translocase functions, we have combined fluorescence stopped-flo...
متن کاملDynamics of RecA filaments on single-stranded DNA
RecA, the key protein in homologous recombination, performs its actions as a helical filament on single-stranded DNA (ssDNA). ATP hydrolysis makes the RecA-ssDNA filament dynamic and is essential for successful recombination. RecA has been studied extensively by single-molecule techniques on double-stranded DNA (dsDNA). Here we directly probe the structure and kinetics of RecA interaction with ...
متن کاملPfaffian solution of a dimer-monomer problem: Single monomer on the boundary.
We consider the dimer-monomer problem for the rectangular lattice. By mapping the problem into one of close-packed dimers on an extended lattice, we rederive the Tzeng-Wu solution for a single monomer on the boundary by evaluating a Pfaffian. We also clarify the mathematical content of the Tzeng-Wu solution by identifying it as the product of the nonzero eigenvalues of the Kasteleyn matrix.
