چکیده

Codon usage bias (CUB) was a unique feature of the genome, and revealing chloroplast genome codon can provide useful information for evolution plant species. Lonicera × heckrottii ‘Gold Flame’ is one members genus with important ornamental value. However, this genotype has not been investigated. In study, base compositions various indices 51 coding sequences from calculated, by W, DnaSP, CUSP EMBOSS SPSS software. A total CDS selected to analyse bias. The results showed that average GC content 39.27%, value ENC 48.75%. gene weak, preferred A/T ending. general order GC1 (47.72%)>GC2 (39.89%)>GC3 (30.19%). Correlation analysis there significant positive correlation between GC1, GC2 GC3 content. Combined neutral plot analysis, ENC-plot PR2-plot it found preference affected mutations pressure natural selection. addition, eight optimal codons in were finally identified, ending A/T. study on provides demonstration exploring its genetic structure molecular mechanism, reference breeding.

Synonymous codon usage in chloroplast genome of Coffea arabica

Synonymous codon usage of 53 protein coding genes in chloroplast genome of Coffea arabica was analyzed for the first time to find out the possible factors contributing codon bias. All preferred synonymous codons were found to use A/T ending codons as chloroplast genomes are rich in AT. No difference in preference for preferred codons was observed in any of the two strands, viz., leading and lag...

Genome-Wide Analysis of Codon Usage Bias in Epichloë festucae

Analysis of codon usage data has both practical and theoretical applications in understanding the basics of molecular biology. Differences in codon usage patterns among genes reflect variations in local base compositional biases and the intensity of natural selection. Recently, there have been several reports related to codon usage in fungi, but little is known about codon usage bias in Epichlo...

Factors Affecting Synonymous Codon Usage Bias in Chloroplast Genome of Oncidium Gower Ramsey

Oncidium Gower Ramsey is a fascinating and important ornamental flower in floral industry. In this research, the complete nucleotide sequence of the chloroplast genome in Oncidium Gower Ramsey was studied, then analyzed using Codonw software. Correspondence analysis and method of effective number of codon as Nc-plot were conducted to analyze synonymous codon usage. According to the correspondin...

Strand asymmetry and codon usage bias in the chloroplast genome of Euglena gracilis.

It is shown that the two strands of the chloroplast genome from Euglena gracilis are asymmetric with regards to nucleotide composition. This asymmetry switches at both the origin of replication and a location that is halfway around the circular genome from the origin. In both halves of the genome the leading strand is G+T-rich, having a bias toward G over C and T over A, and the lagging strand ...

Codon usage pattern in human SPANX genes

BACKGROUND SPANX (sperm protein coupled with the nucleus in the X chromosome) genes play a crucial role in human spermatogenesis. Codon usage bias (CUB) is a well-known phenomenon that exists in many genomes and mainly determined by mutation and selection. CUB is species specific and a unique characteristic of a genome. Analysis of compositional features and codon usage pattern of SPANX genes i...
