Sequence tagged microsatellite profiling (STMP) enables the rapid development of large numbers of co-dominant DNA markers, known as sequence tagged microsatellites (STMs). Each STM is amplified by PCR using a single primer specific to the conserved DNA sequence flanking the microsatellite repeat in combination with a universal primer that anchors to the 5'-ends of the microsatellites. It is als...
This study was designed to identify genetically resistant animals to gastrointestinal nematode (GIN) infections using microsatellite polymorphisms of Ovar-DRB1 gene in Iranian Ghezel sheep breed lambs. In the present study 120 male Ghezel lambs were at 4 to 6 months of age randomly selected from six different sheep flocks in East Azerbaijan province (n=20 per flock). These lambs were naturally ...
Thirty-six primary renal cell carcinoma samples and one metastatic lymph node DNA sample were examined for mutations of H-, K-, and N-ras and p53 genes, and genomic instability at (AC)n, (CA)n.(GT)n, and (TA)n.(GT)n repeats. No mutations were noted for H-, K-, and N-ras genes and only 2 of all the samples (5.6%) showed mutations at exon 8 of the p53 gene. Differences in unrelated microsatellite...
optimization of the condition for pcr-directed sequencing of microsatellites poly adenine (a) length polymorphisms is more difficult and sensitive compared with other common sequences. replication slippage may occur for polymerase enzyme during microsatellite amplification and direct sequencing of these pcr products will be challenging for heterozygote samples. so, the aim of this study is to i...
We introduce a continuous-time Markov chain model for the evolution of microsatellites, simple sequence repeats in DNA. We prove the existence of a unique stationary distribution for our model, and fit the model to data from approximately 106 base pairs of DNA from fruit flies, mice, and humans. The slippage rates from the best fit for our model are consistent with experimental findings.
SSR_pipeline is a flexible set of programs designed to efficiently identify simple sequence repeats (e.g., microsatellites) from paired-end high-throughput Illumina DNA sequencing data. The program suite contains 3 analysis modules along with a fourth control module that can automate analyses of large volumes of data. The modules are used to 1) identify the subset of paired-end sequences that p...
Nuclear markers such as microsatellites have allowed the identification of conservation and management populations of the Hawksbill turtles. In present study, eight microsatellite loci were studied. 60 samples of hawksbill turtles. flipper from Shidvar and Hormuz Islands have been surgically removed and preserved in 20% DMSO buffer. DNA was extracted using DNP KIT and amplified by PCR methods. ...
FS MSI refers to an accumulation of errors within microsatellite regions of DNA that lead to hypermutation and are caused by a deficient DNA mismatch repair system. The mismatch repair system serves an editing function— similar to a spellcheck mechanism—that identifies errors and removes them from the DNA. When this repair system is faulty, microsatellites in the DNA develop short nucleotide re...
BACKGROUND Inherited defects in the DNA mismatch repair system lead to increased loss or gain of repeat units in microsatellites, commonly referred to as microsatellite instability (MSI). MSIs in coding regions of critical genes contribute to the pathogenesis of DNA-mismatch repair-deficient cancers, particularly those associated with the hereditary nonpolyposis colorectal cancer syndrome (HNPC...
