We report here the genome sequences of three Flavobacterium psychrophilum strains causing a bacterial coldwater disease (BCWD) outbreak, isolated from infected rainbow trout from hatcheries in Montana and South Dakota. We report here the draft genome sequence of a lethal pathogen of farmed salmonids, Piscirickettsia salmonis strain AUSTRAL-005. This virulent strain was isolated in 2008 from Oncorhynchus mykiss farms, and multiple genes involved in pathogenicity, environmental adaptation, and metabolic pathways were identified.

Novel Weissella sp. bacteria have recently been reported to be associated with disease outbreaks in cultured rainbow trout (Oncorhynchus mykiss) at commercial farms in China, Brazil, and the United States.
