Subtractive hybridization was carried out to identify differences between the sequenced genome of Bordetella pertussis Tohama I and those of two recently collected isolates. We identified genetic regions specific to recent isolates, old isolates, and isolates of B. parapertussis and B. bronchiseptica species.
