Artificial immune systems represent key functions and properties of the biological immune system for solving problems in computational science. Specific approaches exist for modelling biological and artificial immune systems. This paper is focused on the usage of the OWL language in the artificial immune system modelling with the aid of the Protégé-OWL plugin.

This paper presents the results of the interoperability experiment proposed in EON2003, using the following ontology tools: Protégé-2000 and WebODE. We will show which knowledge is preserved and which knowledge is lost in the import/export processes between tools when using RDF(S) as an intermediate language.

Once the conceptual overview, in terms of a somewhat informal class diagram, has been designed in the course of engineering an ontology, the process of adding many of the appropriate logical axioms is mostly a routine task. We introduce the OWLlink API that implements the OWLlink protocol on top of the Java-based OWL API. Besides providing an API to access remote OWLlink reasoning engines, it turns any OWL API aware reasoner into an OWLlink server. As such the OWLlink API provides the missing piece to replace the outdated DIG protocol by OWLlink in applications such as Protégé.

During the past decade a number of modelling frameworks for knowledge based systems have been developed. In this paper an approach to the comparison of modelling frameworks is proposed, based on the aims and purposes behind the frameworks. A purpose oriented comparison of the frameworks DESIRE, CommonKADS, PROTÉGÉ-II, MIKE, VITAL and KARL provides insight in their differences and similarities.
