In this paper, a Job shop scheduling problem with a parallel assembly stage and Lot Streaming (LS) is considered for the first time in both machining and assembly stages. Lot Streaming technique is a process of splitting jobs into smaller sub-jobs such that successive operations can be overlapped. Hence, to solve job shop scheduling problem with a parallel assembly stage and lot streaming, deci...

Use of complete mitochondrial genomes (mitogenomes) can greatly increase the resolution achievable in phylogeographic and historical demographic studies. Using next-generation sequencing methods, it is now feasible to efficiently sequence mitogenomes of large numbers of individuals once a reference mitogenome is available. However, assembling the initial mitogenomes of nonmodel organisms can pr...

The availability of draft sequences for both the mouse and human genomes makes it possible, for the first time, to annotate whole mammalian genomes using comparative methods. TWINSCAN is a gene-prediction system that combines the methods of single-genome predictors like GENSCAN with information derived from genome comparison, thereby improving accuracy. Because TWINSCAN uses genomic sequence on...

Pooled Genomic Indexing (PGI) is a novel method for physical mapping of clones onto known sequences. PGI is carried out by pooling arrayed clones and generating shotgun sequence reads from the pools. The shotgun sequences are compared to a reference sequence. In the simplest case, clones are placed on an array and are pooled by rows and columns. If a shotgun sequence from a row pool and another...

Full-atom models were generated for all CASP5 targets by using the fully automated 3D-SHOTGUN fold recognition meta-predictors (Fischer D, Proteins 2003;51:434-441). The 3D-SHOTGUN meta-predictors assemble hybrid 3D models by combining structural information of a number of independently generated, fold recognition models. At the time CASP5 took place, the 3D-SHOTGUN servers generated unrefined ...

The microalgae Tetradesmus obliquus is able to maintain a high photosynthetic efficiency under nitrogen limitation and is considered a promising green microalgae for sustainable production of diverse compounds, including biofuels. Here, we report the first draft whole-genome shotgun sequencing of T. obliquus The final assembly comprises 108,715,903 bp with over 1,368 scaffolds.

The complete sequence of the Bombyx mori fibroin gene has been determined by means of combining a shotgun sequencing strategy with physical map-based sequencing procedures. It consists of two exons (67 and 15 750 bp, respectively) and one intron (971 bp). The fibroin coding sequence presents a spectacular organization, with a highly repetitive and G-rich (approximately 45%) core flanked by non-...

Genomes of two filamentous benthic cyanobacteria were obtained from cocultures obtained from two freshwater lakes. The cultures were obtained by first growing cyanobacterial trichome on solid medium, followed by subculturing in freshwater media. Subsequent shotgun sequencing, de novo assembly, and genomic binning yielded almost complete genomes of Oscillatoriales USR 001 and Nostoc sp. MBR 210.

The DNA used for shotgun sequencing was from sperm of approx. 200 males from a partially inbred line produced in culture conditions, and deriving from natural populations caught in the fjords near Bergen, Norway. Inbreeding consisted in 11 successive brother sister mating beginning from a single pair, and followed by three generations of mass spawning within the line to increase the biomass. Th...
