We address the problem of eliminating fast reaction kinetics in stochastic biochemical systems by employing a quasiequilibrium approximation. We build on two previous methodologies developed by [Haseltine and Rawlings, J. Chem. Phys. 117, 6959 (2002)] and by [Rao and Arkin, J. Chem. Phys. 118, 4999 (2003)]. By following Haseltine and Rawlings, we use the numbers of occurrences of the underlying...

Cell-to-cell variability in the molecular composition of isogenic, steady-state growing cells arises spontaneously from the inherent stochasticity of intracellular biochemical reactions and cell growth. Here, we present a general decomposition of the total variance in the copy number per cell of a particular molecule. It quantifies the individual contributions made by processes associated with ...

Heavy metals affect the biochemical reactions that take place during anaerobic digestion processes of organic matter. In this review, the different effects observed in anaerobic digestion processes and during the production of biomethane and biohydrogen from several substrates contaminated with and/or inheriting heavy metals from the substrates themselves were discussed. It has been found that ...

This paper presents a methodology for translating iterative arithmetic computation, specified as high-level programming constructs, into biochemical reactions. From an input/output specification, we generate biochemical reactions that produce output quantities of proteins as a function of input quantities performing operations such as addition, subtraction, and scalar multiplication. Iterative ...

In this short note we review deterministic simulation of biochemical pathways, i.e. networks of biochemical reactions obeying the law of mass action. It is meant as a basis for the MATLAB code, written by the author, which permits easy input and simulation of general biochemical networks. This work was carried out for the European Project 'CardioWorkBench'.
