چکیده

The Ensembl project (http://www.ensembl.org) provides genome resources for chordate genomes with a particular focus on human genome data as well as data for key model organisms such as mouse, rat and zebrafish. Five additional species were added in the last year including gibbon (Nomascus leucogenys) and Tasmanian devil (Sarcophilus harrisii) bringing the total number of supported species to 61 as of Ensembl release 64 (September 2011). Of these, 55 species appear on the main Ensembl website and six species are provided on the Ensembl preview site (Pre!Ensembl; http://pre.ensembl.org) with preliminary support. The past year has also seen improvements across the project.

Ensembl Genomes (non-chordates): Quick tour

Ensembl Bacteria [3], Protists [4], Fungi [5], Plants [6] and Metazoa [7] (collectively, ‘Ensembl Genomes’) are five portals for genome-scale data, developed in close collaboration with scientific communities expert in the biology of individual species. Implemented using the Ensembl software suite for genome analysis and browsing, which was developed for the study of vertebrate genomes (describ...

JEnsembl: a version-aware Java API to Ensembl data systems

MOTIVATION The Ensembl Project provides release-specific Perl APIs for efficient high-level programmatic access to data stored in various Ensembl database schema. Although Perl scripts are perfectly suited for processing large volumes of text-based data, Perl is not ideal for developing large-scale software applications nor embedding in graphical interfaces. The provision of a novel Java API wo...

Ensembl Genomes: an integrative resource for genome-scale data from non-vertebrate species

Ensembl Genomes (http://www.ensemblgenomes.org) is an integrative resource for genome-scale data from non-vertebrate species. The project exploits and extends technology (for genome annotation, analysis and dissemination) developed in the context of the (vertebrate-focused) Ensembl project and provides a complementary set of resources for non-vertebrate species through a consistent set of progr...

Genome-wide analysis of primate and rodent protein-coding and associated non-coding nucleotide sequences

Materials and methods We obtained gene data (coding sequences, 5’ and 3’ UTRs, intron sequences, and 5,000 bases of the 5’ and 3’ flanking regions) from Ensembl [http://www.ensembl.org] after determining the Ensembl IDs from the online database InParanoid7 [http://inparanoid.sbc.su.se] for all known orthologs among four mammalian species (two primate and two rodent): human (Homo sapiens), chimp...

Improvements in the protein identifier cross-reference service

The Protein Identifier Cross-Reference (PICR) service is a tool that allows users to map protein identifiers, protein sequences and gene identifiers across over 100 different source databases. PICR takes input through an interactive website as well as Representational State Transfer (REST) and Simple Object Access Protocol (SOAP) services. It returns the results as HTML pages, XLS and CSV files...
