چکیده

This paper proposes and investigates overlap catenation as a formal model of a special case of cross-pairing PCR, an experimental procedure used to recombine two DNA strands by using the DNA Polymerase enzyme. This study is part of ongoing efforts to provide a formal framework and rigorous treatment of DNA-based information and DNA-based computation. Other studies along these lines include theoretical explorations of splicing systems, insertion/deletion systems, substitution, hairpin extension, hairpin reduction, contextual intraand intermolecular recombinations, and template-guided recombination in cellular computation, as well as directed extension by PCR. In this context, we formally define and investigate overlap catenation and its properties: closure properties of basic language families under this operation, decision problems, as well as the possible use of iterated overlap catenation to generate DNA libraries.

Experimental Analysis of XPCR-based protocols

This paper reports some experimental results validating in a broader context a variant of PCR, called XPCR, previously introduced and tested on relatively short synthetic DNA sequences. Basic XPCR technique confirmed to work as expected, to concatenate two genes of different lengths, while a library of all permutations of three different genes (extracted from the bacterial strain Bulkolderia fu...

DNA Extraction by XPCR

The extraction of DNA strands including a given sequence of bases is a crucial step in the Adleman-Lipton extract model of DNA computing. In this paper, a special type of PCR is presented with a related algorithm which performs a specified extraction from a given pool of DNA double stranded (shortly dsDNA) molecules. This kind of PCR, called Cross Pairing PCR (shortly XPCR) was tested in severa...

DNA catenation maintains structure of human metaphase chromosomes

Mitotic chromosome structure is pivotal to cell division but difficult to observe in fine detail using conventional methods. DNA catenation has been implicated in both sister chromatid cohesion and chromosome condensation, but has never been observed directly. We have used a lab-on-a-chip microfluidic device and fluorescence microscopy, coupled with a simple image analysis pipeline, to digest c...

DNA Recombination by XPCR

The first step of the Adleman-Lipton extract model in DNA computing is the combinatorial generation of libraries. In this paper a new method is proposed for generating a initial pool, it is a quaternary recombination of strings via application of null context splicing rules. Its implementation, based on a kind of PCR called XPCR, results to be convenient with respect to the standard methods, in...

Single-stranded DNA catenation mediated by human EVL and a type I topoisomerase

The human Ena/Vasp-like (EVL) protein is considered to be a bifunctional protein, involved in both actin remodeling and homologous recombination. In the present study, we found that human EVL forms heat-stable multimers of circular single-stranded DNA (ssDNA) molecules in the presence of a type I topoisomerase in vitro. An electron microscopic analysis revealed that the heat-stable ssDNA multim...
