Protein Folding: Flexible Lattice Models
In the post genomic era a possibility of theoretical prediction of protein structure from sequence of amino acids is one of the most important and challenging goals of molecular biology. High complexity of the problem requires simplification of molecular models and very efficient computational tools. Proposed here model of protein structure, dynamics and interaction scheme assumes a single inte...
متن کاملFolding the Square - Diagonal Lattice
We study the problem of " phantom " folding of the two-dimensional square lattice, in which the edges and diagonals of each face can be folded. The non-vanishing thermodynamic folding entropy per face s ≃ .2299(1) is estimated both analytically and numerically, by successively mapping the model onto a dense loop model, a spin model and a new 28 Vertex, 4-color model. Higher dimensional generali...
متن کاملStretching lattice models of protein folding.
A new class of experiments that probe folding of individual protein domains uses mechanical stretching to cause the transition. We show how stretching forces can be incorporated in lattice models of folding. For fast folding proteins, the analysis suggests a complex relation between the force dependence and the reaction coordinate for folding.
متن کاملFolding Properties in Off-Lattice Protein Models
The thermodynamic behavior of an oo-lattice model for protein folding is probed in two and three dimensions. The model has only two types of residues, hydrophobic and hydrophilic. Our ability to map out the thermodynamics of the oo-lattice models relies heavily upon the eeciency of the simulated tempering algorithm. In this approach, the temperature is a uctuating variable, enabling the crossin...
متن کاملFolding Transitions of the Square-Diagonal Lattice
We address the problem of ”phantom” folding of the tethered membrane modelled by the two-dimensional square lattice, with bonds on the edges and diagonals of each face. Introducing bending rigidities K1 and K2 for respectively long and short bonds, we derive the complete phase diagram of the model, using transfer matrix calculations. The latter displays two transition curves, one corresponding ...
